After Caterina Nobili - the niece of Pope Julius III. , Sister of Cardinal Robert Nobili and mother of Cardinal Francesco Nobili - had acquired the gardens ( Horti Bellaiani ) on May 4, 1593 on the site of the former Diocletian's Baths , she donated them in 1594 to the Feuillantenorden , a branch of the Cistercians. This foundation was confirmed in 1595 by Cardinal Vicar Girolamo Rusticucci . In the same year the establishment of the monastery buildings began. After the monastery buildings were completed in 1598, the Feuillanten began to build a church from a circular room belonging to the surrounding wall of the Diocletian's Baths, which was built from 298 to 306 AD, and which probably once served as a Sphaeristerium , which was completed in 1600 and under the patronage of Saint Bernard of Clairvaux . In the same year, the founder of the order, Jean de la Barrière, died and was buried in San Bernardo . In 1602 the Church by Cardinal was Arnaud d'Ossat consecrated . The founder, Caterina Nobili, died on December 12, 1605 and was also buried in the church.

A tomb was erected for Jean de la Barrière in 1626. Vinzenco Nobili, the nephew of the founder, had the Cappella di San Francesco d'Assisi built as a family chapel in 1647 .

The eight larger-than-life statues, including Saints Maria Magdalena and Hieronymus , were created by Camillo Mariani from Vicenza around 1600 .

On May 19, 1670 San Bernardo alle Terme by Clement X in the list of Roman titular churches added. That year the church underwent its first major restoration through the initiative of its first cardinal priest , Giovanni Bona . The ancient masonry was raised, the equipment largely renewed, an organ installed and the choir repaired. The stucco decoration and the fresco of St. Bernard of Clairvaux on the outer facade are a result of this restoration.

In 1710, Cardinal Giovanni Maria Gabrielli commissioned the artist Giovanni Odazzi to create two altarpieces for the side altars .

After the Feuillantenorder collapsed in the course of the French Revolution , the church and the monastery were transferred to the Cistercians and restored again in 1803 under their abbot Sisto Benigni . In 1824 it became with the establishment of the parish of the same name by Pope Leo XII. raised to the parish church.

In 1857 Pius IX. renovate the church. The dome had to be redesigned because of the risk of collapse and was crowned in its current form with a construction made of iron and glass.

In the Cappella di San Francesco d'Assisi is the epitaph of the Nazarene Johann Friedrich Overbeck, who was buried there in 1869, by Karl Hoffmann , husband of Overbeck's adopted daughter, in 1871 .

After the parish was dissolved again by Pius X. with the Apostolic Letter Susceptum Deo Inspirante in 1906, the church also lost its status as a parish church. Since then, it has been on the territory of the parish of Santa Maria degli Angeli e dei Martiri and is the monastery church of the Cistercian Congregation of San Bernardo d'Italia . On the occasion of the Holy Year 2000 , the church was again extensively restored.
