In 1587, Toyotomi Hideyoshi Mori Yoshinari ( 森 吉 成 ) commissioned to build a modern complex on the site of an old castle. After the Battle of Sekigahara , when Yoshinari was on the losing side, the castle fell to Hosokawa Tadaoki (1563-1646), who renovated the castle. The castle was now divided into the central area ( 本 丸 ), the areas Kita-no-maru ( 北 の 丸 ) and Matsu-no-maru ( 松 の 丸 ), which are divided by the areas Ni-no-maru ( 二 の 丸 ) and San- no-maru ( 三 の 丸 ) have been added. The castle and its imposing four-story tower were preserved in this form until 1866.

Already Tadaoki's son, Hosokawa Tadatoshi ( 細 川 忠 利 ; 1586–1641), was transferred to Kumamoto Castle , where he replaced Katō Tadahiro ( 加藤 忠 広 ; 1601–1653), who had been deposed there. Kokura was now taken over by Ogasawara Tadazane ( 小 笠原 忠 真 ), who and his descendants resided there until the Meiji Restoration . When the Bakufu suffered a defeat in its second punitive expedition against the Mōri ( 長 州 征伐 , Chōshū seibatsu ), the Bakufu initially supporting Ogasawara gave up in 1866 and set the castle on fire.

The castle tower was rebuilt in concrete in 1959 and houses a museum on the history of the castle under the name "Museum of the Journey of Life" ( い の ち の た び 博物館 , Inochi no tabi hakubutsukan ). During excavations, gilded roof tiles ( 金箔 瓦 , kimpaku kawara ), wooden remains of watchtowers and traces of the previous castle were found.

Mori Ōgai was stationed at the castle at the turn of the 20th century when it was a military base. The Matsumoto Seichō Memorial Museum and the palace gardens opened in 1998 on the grounds of the castle.
