In search of clues to her father's murderer, Ryuko meets the head girl Satsuki Kiryuin, who explains that she is looking for the owner of the other half of a giant pair of scissors that she carries with her. However, Ryuko is quickly defeated by the head of the school boxing club, Takaharu Fukuroda, who has a two-star Goku uniform. She retreats to the ruins of her burned down house and laments her defeat when her class teacher Aikuro Mikisugi triggers a trap door and ends up in her father's secret cellar. There she meets a lively school uniform, which quickly takes hold of her body. To lure Ryuko, Takaharu announced the next day that he would publicly execute Ryuko's friend and classmate Mako Mankanshoku for treason. Ryuko intervenes to save Mako and faces again the fight, which this time, albeit with evident shame for her revealing uniform, wins with ease and destroys her opponent's Goku uniform. Ryuko again asks Satsuki about the owner of the scissors blade, who she suspects is behind the murder of her father.

After the fight, Ryuko is at the end of her tether and Mako's family takes her in without further ado. That night, Ryuko remembers how she encountered the uniform her father Isshin had created. She then decides to give her the name Senketsu ("fresh blood"). The next day she meets the manager of the tennis club, Omiko Hakodate, who beats Ryuko several hundred meters when she cannot fall back on Senketsu's powers. She is found by Aikuro, who then explains to her that the Kamui Senketsu depends on her blood to function and receives a glove from him to help her. She also had to defeat Omiko if she wanted to learn more about Senketsu from him. Ryuko returns to the fight with Omiko, which, after initial interference from Mako, leads to a tennis match between the two. Although Ryuko is defeated at the beginning, she finally manages to strike back with her scissors blade, destroy Omiko's Goku uniform and thus achieve a technical victory. Satsuki then appears in person in front of Ryuko and challenges her to a fight, from which Ryuko flees when she realizes that Satsuki's sword is too much of a danger for her.

Aikuro explains to Ryuko the "threads of life" that, woven into Goku uniforms, give these superpowers, with Kamui consisting of 100% of these threads. Furthermore, Isshin (Ryuko's father) charged him with ensuring that she received Senketsu in the event of his death. Meanwhile, Satsuki, annoyed by Ryuko's appearance in the Kamui, puts on a Kamui named Junketsu, which her father had promised her as a wedding dress. The next day, Satsuki and Ryuko meet again, with Satsuki clearly gaining the upper hand thanks to her newly acquired strength. Only when Mako advises Ryuko to refrain from clothing completely does Ryuko realize that her own shame had so far also curtailed Senketsu's powers. With her full strength now, she is an equal opponent for Satsuki. After Ryuko vows to smash all ambitions and goals of Satsuki in her search for answers, she declares that she will throw every student she has in Ryuko's path before they meet again.

While Senketsu is in the wash, Ryuko is surprised by the annual "No-Late-Day", on which all students without a Goku uniform have to overcome a (fatal) obstacle course in order to be there in time for the start of school - otherwise they will expelled from school. Together with the injured schoolgirl Maiko Ogure, Ryuko and Mako set out on their way through the course, while Mako's father, little brother and the family dog ​​tried several times in vain to deliver Ryuko her uniform. After the three of them hijack an armored bus, they manage to arrive at the school 15 minutes before class begins. But now Maiko turns out to be the agent of the Committee for School Discipline, whose real goal is to get to Senketsu and use his strength to disempower Satsuki and take her position. But because Senketsu is still too stiff after washing, she cannot move and is immediately overwhelmed by Ryuko. While only 5 minutes remain until school starts, Maiko uses her last trump card to send Mako and Ryuko back to the beginning of the course. There the two kidnap an express cable car and reach the classroom at the last second and with considerable destruction, while Ira Gamagoori (chairman of the school discipline committee and one of the "Elite Four"), who had followed Maiko's activities with a surveillance camera, saw them for their betrayal expelled from school.

The sniper Tsumugu Kinagase tries to get Ryuko out of the way, but is interrupted by the school's gardening club, which he can quickly knock down. After she has freed Mako from the clutches of the biology club, Ryuko meets Tsumugu, who pegs her and tries to remove her uniform, but is interrupted by Aikuro. Later that evening, Aikuro and Tsumugu meet for a conversation, with Tsumugu making it clear that he does not want to deviate from his plan - the danger posed by a Kamui is too great. The next day, Ryuko confronts Tsumugu, who can suck the power out of Goku uniforms and Kamui with his needle gun, when they are attacked by various clubs. After these are defeated, Tsumugu pushes Ryuko into a corner and Senketsu gives up on himself to protect Ryuko. At that moment Mako intervenes, explains how important Ryuko is to her only piece of clothing and gives Senketsu back to her, making it clear to Tsumugu what bond Ryuko and Senketsu share. When Nonon Jakuzure, another member of the “Elite Four” arrives at the scene, Tsumugu finally helps Ryuko and Mako to escape.

After Ryuko learns about the connection between Tsumugu and Aikuro, she tries to find out more from him, but only receives the name of his organization: Nudist Beach. Meanwhile, Uzu Sanageyama, another member of the "Elite Four", asks Satsuki for permission to fight Ryuko. The next day, Uzu challenges Ryuko to a fight in his three-star Goku uniform "Blade Regalia". His uniform's ability to anticipate all of Ryuko's movements gives him an advantage at first, but Ryuko manages to blind Uzu and destroy his uniform by cutting off part of her own uniform. Uzu, who doesn't want to admit defeat, takes a drastic measure and has his eyes sewn shut, which forces him to use his other senses. In a renewed fight with Ryuko he shows that he is so clearly superior and able to anticipate all of their movements, but when he tries to strike the final blow, his Goku uniform, which was not designed for his newly gained strength, overheats and Ryuko uses it the opportunity to escape.

In the fight with Mako, Ryuko accepts their blows without resistance, whereby Mako finally realizes her own mistake and decides to dissolve the fight club and return to life in the slums. Meanwhile, Satsuki, who was surprised by the rapid rise of the new club, decides to rearrange her hierarchy system.

Satsuki announces their system of “natural choice”: In the following week every student will fight against every student and only those who win in the end may continue to wear a Goku uniform. For fear of losing their own standard of living, almost the entire student body immediately goes into battle, while Ryuko and Mako visit the ruins of their old house again in search of further clues. After they can't find anything, the two start their journey home, on which they run out of fuel for the scooter. They meet Ira, who recently got his driver's license and is taking the week off, who (in his role as chairman of the school discipline committee) offers to take the two girls to the nearest gas station. While driving, they are attacked by the automobile and airsoft clubs that have come together to take off his three-star Goku uniform “Shackle Regalia” from Ira. After Ira remembers his first meeting with Satsuki, he lets his uniform, which uses the powers of masochism, run free and it turns into "Scourge Regalia", which quickly defeats his opponents. At the end of the week, the strongest students of the Honnouji Academy gather for the final phase of the “election”, which only the “Elite Four” and Ryuko survive. Satsuki Ryuko then offers to fight each of the "Elite Four". If she emerges victorious from all battles, her Satsuki will reveal more about her father's death. Ryuko's first opponent becomes Ira.

Before the start of the fight, Aikuro asks Ryuko to back down because she is not yet ready for the "Elite Four" - a request that the stubborn Ryuko quickly refuses. Shortly thereafter, her fight begins against Ira, who uses the powers of his "Shackle Regalia" to scourge himself and thereby gain enough strength for the transformation into "Scourge Regalia". Ryuko realizes that his uniform also serves as armor so that it cannot cut the threads of life in his uniform until it transforms into the "Scourge Regalia" form. Not deterred by this, Ryuko continues to attack Ira, who wants to use his full strength to press Ryuko into the shape of a role model student. At that moment Senketsu begins a skilful counterattack by biting into Ira's uniform. After Ira's defeat, Ryuko's next opponent, Houka Inumuta, steps into the ring.

Houka uses his three-star Goku uniform "Probe Regalia" to analyze Ryuko's fighting skills and calculate her steps in advance, whereupon Ryuko gives up her technique and attacks at random. In return, Houka activates the stealth mode of his uniform and uses the protection of invisibility for his attacks. Ryuko counters again, this time by letting Senketsu's eye grow to the size of the arena and using it as an oversized fly swatter. Houka, who fears the loss of the collected data should his Goku uniform be destroyed, declares himself defeated and flees the ring. As a result, Nonon enters the arena with her three-star Goku uniform “Symphony Regalia”, which turns into a large aircraft and attacks Ryuko with sound waves. In the course of the fight, Nonon destroys the entire arena in the hope that Ryuko falls to the ground and thus loses the fight, but she can activate the new transformation "Senketsu Shippu" of her Kamui in time and now follows Nonon in the air. Meanwhile, Aikuro, concerned about the speed of Senketsu's advancement, contacts Tsumugu and asks him to prepare for the worst case scenario.

Ryuko decides to use her new flying power and tries a direct attack on Satsuki, but Nonon stands in the way with all his might until Ryuko destroys their flying device with his own missile. Now Nonon presents the second stage of transformation of her uniform, "Da Capo", with which she tries to drown out the connection between Ryuko and Senketsu with sound waves. Ryuko takes up the resistance and manipulates Nonon's sound waves so that they amplify their own, which in turn directs them back to Nonon and can hit them. Meanwhile, Tsumugu arrives at Aikuro with a specially prepared rifle cartridge, who declares he is ready to use it against Ryuko should the need arise. Just as Ryuko is about to begin her fight against Uzu, a mysterious girl appears between the two, identified by Satsuki as Nui Harime, Grand Couturier of the Revocs Corporation, which is led by Satsuki's mother Ragyo. Nui immediately destroys Uzu's uniform by precisely pulling out the “Banshi”, the very thread of life that gives all Goku uniforms their shape. After Nui has obtained permission from a visibly troubled Satsuki to fight Ryuko, she pulls out a giant purple scissor blade and happily announces that she was the one who killed Ryuko's father, Isshin, causing Ryuko to go mad.

The following day, Satsuki and the still weakened Ryuko meet again and Satsuki announces that it was she who asked Nui to steal the scissors from Isshin. Ryuko's fight against the "Elite Four" was only an excuse to collect enough data for the perfection of the Goku uniforms, with the help of which she will now take over any school that stands in the way of her goal.

Satsuki continues to prepare her offensive against the schools in Osaka , Kyoto and Kobe , in which the new, improved Goku uniforms should help her. The suspended student and former head of the school newspaper, Shinjiro Nagita, approaches them and asks for support in his revolt against Satsuki's threatened war, but is turned down by Ryuko. The next day, Mako is forced to attend the upcoming "school trip" when she becomes involved in distributing Shinjiro's pamphlets. Ryuko can, through Senketsu's encouragement, pull himself up again to put on her Kamui and help Shinjiro, who now turns out to be the disguised Nui who had exactly hoped for it. Ryuko, who, for fear of losing control again, does not fall back on her full potential, is quickly overwhelmed by Nui and Senketsu is torn to shreds. At that moment, Satsuki forces Nui to retreat and takes the scraps of Senketsu to attach to the Goku uniforms of worthy porters on the upcoming school trip.

While the Elite Four are busy with the fighting in the Tricity, Ryuko overwhelms their opponents in a hurry and collects the parts of Senketsu, so that they finally meet again in Osaka with Mako. Now that she only needs the glove to complete Senketsu, Ryuko wants to face a fight against Satsuki, who took it over.

The (money-obsessed) head boy of Osaka, Kaneo Takarada, holds Satsuki in his "Dotonbori Robo" suit astonishingly long, but is surprised by the arriving Elite Four and promptly defeated by Uzu. Shortly afterwards, Ryuko arrives at the scene and challenges Satsuki to a fight, supported by the Aikuro, Tsumugu and "Nudist Beach" troops who have also arrived. While Nudist Beach and the Elite Four fight against each other, Ryuko Senketsu decides to offer her own skin as a replacement for the glove, so that both can transform and Ryuko can take the glove off again with one skillful pull of Satsuki. Satsuki succeeds in disarming Ryuko, but Senketsu uses Senketsu's powers to get Satsuki's sword, which leads to a stalemate between the two, who would both pay with their lives if they should get closer. Satsuki returns to the family estate after the battle has been fought. After Mako and Senketsu can settle the dispute between Ryuko and Tsumugu, Aikuro explains that Tsumugu's sister Kinue was killed in an experiment with life threads and that Senketsu contains part of Ryuko's DNA , which is why only she can wear it and communicate with him . Meanwhile, the Honnouji Academy is preparing to host the "Great Culture and Sports Festival" in honor of Ragyo. Ryuko, who learns that this should be the final experiment in which all people in Honnouji would be sacrificed for the threads of life, sets off with the others to Honnouji, where the ceremony has started. Ragyo, who can heal herself through the power of the threads of life, manages to free herself and to gain spiritual control over the students and thus to make them her personal army. While Aikuro and Tsumugu fight against the students, Ragyo can also take control of Ryuko, which is now directed against Satsuki, but Ryuko can free himself again on his own will. While Ryuko fights against Nui, Satsuki manages to cut off her head in the fight against her mother. Due to the connection with the threads of life, Ragyo survives unscathed, overpowers Satsuki and takes Junketsu back to himself. When the threads of life suits called COVERS appear in the sky, Ragyo suddenly tears Ryuko's heart out of her body and reveals to her based on the threads of life that are now visible that Ryuko is the daughter believed dead (and thus also Satsuki's younger sister).

Satsuki, who is held captive by her mother Ragyo, learns that her father Soichiro apparently only faked his own death in order to transform himself into Isshin Matoi and raise Ryuko while he worked on his revenge against Ragyo. In Osaka, meanwhile, the elite four are forced to fight the COVERS, but are able to free Mako from the suit with a newly developed device. When the COVERS begin to use sound waves in battle, Ryuko wakes up again, easily destroys all COVERS and saves the people from their captivity. Paper clones of Ragyo and Nui appear in front of Ryuko and can trick them into going to the Honnouji Academy to compete against the two. Ryuko, who refuses any help from the others, sets off alone. After the elite four manage to regain access to the surveillance cameras in Honnouji, they can track down Satsuki's whereabouts and realize that she is already planning her escape. With renewed courage, they set off to the Honnouji Academy with the Mankanshokus and the rest of Nudist Beach on Aikuro's warship, the "Naked Taiyoumaru" ("Naked Sun"), to join the fight. In the fight between Ryuko and Nui, which reveals that she also has a body made of threads of life, Ragyo succeeds in seducing Ryuko and thus forcing Junketsu on her. He then begins to rewrite Ryuko's memories, so that she begins to believe that her mother Ragyo has been lovingly raised all her life. Satsuki and Senketsu begin their fight against Ryuko, hoping to bring them back to their senses, but are quickly forced on the defensive. The Elite Four join the fight and distract Ryuko so that Ira can use his new weapon to remove Junketsu from Ryuko's body. But they are interrupted by the now arriving Nui, who explains that she has tied Junketsu to Ryuko's life threads, so that she would die if she tried to pull Junketsu off by force. Meanwhile, Ragyo uses the powers of the COVERS to enable the meteorite that once brought the threads of life to the earth to take off into the air. Mako, who is still trying to get through to Ryuko, is supported by Senketsu, who slips himself over her to protect her. Satsuki succeeds in creating an opening in Junketsu through which Mako and Senketsu can slip into Ryuko's consciousness, where their words penetrate to Ryuko and she comes back to her mind. Then Ryuko Junketsu tears off her body and explains that this is the only way she can wear Senketsu again, even if it costs her life.

Ryuko reunites with Senketsu and fights Nui, where she can take both scissor blades and thus sever Nui's arms. Ryuko and Satsuki set off together to face Ragyo, while the rest of them stay on the ship to defend it against a huge COVERS.

Ryuko and Satsuki arrive at the meteorite of the original threads of life to confront Ragyo, who now also has two huge sewing needles that are resistant to the weapons of the two girls. The Elite Four receive their new Goku uniforms and step aside in the fight against Mako, who continues to try to defend the ship, while the thread of life meteorite is now heading for the same. In the fight with Ryuko, Ragyo manages to parry their attack and so split Ryuko's body into two parts, so that it falls into the sea. But it quickly turns out that this was a plan devised by Ryuko, in which Satsuki should distract Ragyo while Ryuko heals her wounds underwater and then attacks the threads of life. Encouraged by the arrival of Mako, who uses her sheer willpower to shoot the Taiyoumaru like a giant sword at the meteorite with the help of the other students of the Honnouji Academy, Ryuko cuts the core of the source of the thread of life and it falls to the ground. Nui reveals her final work, Ragyo's ultimate Kamui "Sinhra Koketsu", while Ryuko and the others prepare for the all-important battle.

Ragyo uses her Shinra Koketsu's "Absolute Obedience" ability to incapacitate the powers of the other Goku Uniforms and Kamui before reviving the Source of the Thread of Life. While the others are paralyzed, Ryuko can, thanks to her special physiology , continue fighting in underwear and Senketsu is able to communicate directly with Satsuki for the first time. Becoming aware of his own abilities, he transforms himself into Senketsu Shippu and pierces Ragyo, who then loses control of the Goku uniforms. Elite Vier and Nudist Beach take this opportunity to destroy the satellite uplink , while Satsuki and Ryuko join forces to slice their mother with scissor blades. The split Ragyo then asks Nui to connect with her and the source of the thread of life and shoots herself into orbit in order to directly activate the satellite with which she wants to transform the earth into a cocoon sphere. Ryuko absorbs Junketsu and all Goku uniforms and Senketsu turns into Senketsu Kisaragi, whereupon the two Ragyo follow. Although Ryuko can no longer do anything against Ragyo even with the now combined scissors, where Ragyo believes she is the winner, Ryuko explains that she only accepted the "motherly blows" in order to become stronger herself. With Senketsu's power she now also absorbs Ragyo's Shinra Koketsu, including his ability to control all threads of life and liberates humanity, because 'people are people and clothing is clothing' '. In the face of defeat, Ragyo puts an end to her life by ripping her own heart out of her chest and crushing it, and Senketsu, pushed to its limit by the absorption of the Shinra Koketsu, sacrifices himself to bring Ryuko back with his last strength to carry to earth. Now that people are free again to be able to wear any clothes, a new phase of life begins for Ryuko, together with Mako and Satsuki, while the memory of Senketsu continues in her heart.
