Flat 6 needed offset cilinders to acomodate the offset of the individual trowns of the crankshaft, a design needed to balance the engine. Flat 12 does not need this offset because they create opposite rocking couples that balance each other. Not having to offset the cilinder end in a much compact engine, much like the V twins.
