Until 1992 Saint Joseph played in the second division, then the relegation to the third division and a short time later it went to the fourth division.

In 2001, the team was sovereign with only one defeat champions of the fourth division. The winning streak continued in the third division. The championship succeeded without defeat and the team was not deterred in the second division and also achieved the championship title here and was back in the premier 22 years after the last relegation and three years after they had to compete in the lowest division League.

Although Saint Joseph had to compete in 2004 as penultimate in the relegation round, there they were able to secure relegation as second. In the second season, despite a point deduction, on January 15, 2005, a board member of the club had attacked an assistant referee in the 1-1 draw against Pietà Hotspurs because of a penalty in added time for the opponent. At the same time, the team moved into the cup final for the first time, but had to admit defeat FC Birkirkara 1: 2. In the third season after the promotion, Saint Joseph managed to qualify for the championship round for the first time, but was knocked off last. Also in 2006/07 the fourth place made it into the finals, but again only sixth place jumped out. After the 2009/10 season, the team was relegated to the First Division. In 2011, he was even relegated to the third-class Second Division.
