The Prelature Santa Lucia del Mela was founded in 1206 by Frederick II , who, as King of Sicily, owned the Apostolic Legation, d. H. the power to establish ecclesiastical jurisdictions and to appoint bishops. As Praelatura Nullius she was not a bishop, but directly subordinate to the Holy See . The first prelate of the prelature was Gregorius.

In 1986 the Prelature of Santa Lucia del Mela was incorporated together with the Diocese of Lipari into the Archdiocese of Messina, which has since been called the Archdiocese of Messina-Lipari-Santa Lucia del Mela . The Cathedral of Maria Santissima Assunta in Santa Lucia del Mela has been a co-cathedral of the Archdiocese ever since. The last independent bishop of the prelature of Santa Lucia del Mela was Ignazio Cannavò (from 1976), who was also Archbishop of Messina (from 1977) and Bishop of Lipari (from 1977).
