Fraley, who grew up on a small farm in Illinois, graduated from the University of Illinois with a bachelor's degree in 1974, a master's degree in 1976, and a PhD in microbiology and biochemistry in 1978. He was a postdoctoral fellow at the University of California , San Francisco and from 1981 manager for plant microbiology at Monsanto. From 1985 he headed the Plant Science division at Monsanto, where he became Executive Vice President and Chief Technology Officer (CTO).

He deals with genetic engineering in plants and has developed methods to monitor the presence and effects of foreign genes in plants and to introduce them into the genome of the plants.

In 2008 he received the NAS Award for the Industrial Application of Science for technologies that made the first transgenic grains possible. In 2009 he received the Biotechnology Heritage Award and in 2013 the World Food Prize . He is a Fellow of the American Association for the Advancement of Science . In 1999 he received the National Medal of Technology and Innovation .
