The building was erected from 1610 to 1618 in the planned and fortress town of Zamość, which had only been built a few decades earlier based on designs by the Venetian master builder Bernardo Morando (1540–1600) under the Polish magnate Jan Zamoyski (1542–1605). The architectural style of this synagogue is assigned to the late Renaissance era .

The main building has a high attic above. Inside, the great hall is characterized by a high vaulted ceiling and numerous stucco work. The stucco work is assigned to the so-called Lublin type . The stone Torah cabinet in the synagogue dates from the first half of the 17th century and thus from the time the building was built.

During World War II the synagogue was invaded by Germany in Poland from the Nazis devastated and served in that time as carpentry. After the war, the synagogue was repaired and restored. One of the vestibules was built between 1946 and 1950. From 1958 the city library used the synagogue's premises.

The library was only relocated in the spring of 2005. The synagogue was then returned to the Jewish community. Since then, extensive restoration work has been carried out on the building, some of which is co-financed by foundation funds. The plans envisage a public meeting and event facility in which a Jewish museum and an education center are integrated.
