The diocese was founded on July 11, 1936 from assignments of territory from the diocese of Los Angeles-San Diego . Charles Francis Buddy was appointed first bishop .

In 1978 the diocese of San Bernardino was spun off .

The Diocese of San Diego had to file for bankruptcy in February 2007 because of fines and compensation paid to victims of sexual abuse .

Since 1950, the number of Catholics in the Diocese of San Diego has increased more than six-fold from 161,000 to a good 981,000 in 2010. The main reason for this is the population growth in the region; the number of inhabitants on the territory of the diocese rose - despite the assignment of territory in 1978 - from around 150,000 to around 3,120,000 in the same period. At the same time, the proportion of creditors in the population has more than doubled from 15.4% to 31.5%.
