He was the son of Franz-Josef Baumgarten († 1916), who founded the first German ramie company in Emmendingen in 1887. In this context, his father had the Villa Ramie built, which was ready for occupancy in 1911. Emil also had his brother Wilhelm, with whom he started his parents' business. After the death of his father, his brother Wilhelm Baumgartner became general director and Emil Baumgartner board member of the First German Ramie Society and deputy chairman of the supervisory board of the Deutsche Achat-Kunstseiden Aktiengesellschaft Rhodiaseta in Freiburg im Breisgau . Emil Baumgartner was also a member of the Baden Chamber of Commerce and Industry in Karlsruhe .

When around 850 employees in his company went on strike in February 1921, Baumgartner consistently took action against this with police operations. In 1937 the ramie company celebrated its 50th anniversary.

He lived in Emmendingen in Baden.
