In the near future, a natural disaster will melt the ice in Antarctica and two thirds of humanity will die. In the process, Atlantis, which has been lost for 12,000 years, is exposed with the data shi ( 堕 d 翅 , dt: "fallen heavenly wings / angel"), winged, human-like beings . Using their huge cherubim soldiers, they catch people in order to convert them into biological energy, prana , which they feed on.

Since the people's weapons cannot do anything against the threat, the Deava organization sends an expedition around Gen Fudou to find an effective means of combating the data shi. Gen Fudou himself disappears during the expedition, but the organization gets hold of three machines, the vectors . They are named Luna , Mars and Sol and can unite to form the Aquarion fighting machine . The plot revolves around the boy Apollo who wants to become a pilot of one of the vectors.
