In 1996 he moved to Porsche AG as project manager for engine development , where he worked from 1997 as a project manager for engine and customer development. In 2001, Knirsch took over the management of basic engine development there. After completing his doctorate, he took over the management of the after-sales department in Porsche sales in 2007. In 2010 he became Head of Corporate Quality there.

Audi commissioned the US law firm Jones Day with internal research into the VW emissions scandal . These are said to have burdened Knirsch. In September 2016, Knirsch resigned from his position with immediate effect and left Audi AG.

In August 2017, Knirsch was severely incriminated by the imprisoned ex-Audi engine developer Zaccheo Giovanni Pamio because of the emissions scandal. Pamio wrote to the Munich II public prosecutor that he had already informed Knirsch extensively in October 2013 about the unauthorized "defeat devices" and presented him with a written "risk assessment" with reference to legal violations in the USA. Knirsch, who was still chief engine developer at the time, did not inform the authorities about it.
