In the summer of 1996, Chivas Guadalajara acquired the license from the second division team Guerreros de Acapulco and founded a branch team in Tijuana, which started in the second division . The new team was in the two competitions of their first season 1996/97 each group bottom and thus missed the Liguillas as well as in the second season 1997/98, when they twice occupied the penultimate place in their group.

Their most successful season was the 1998 winter tournament (first half of the 1998/99 season), when the team advanced to the final, where they were defeated 0-0 and 0-1 against Atlético Yucatán .

Because the Mexican Football Association did not want to accept two teams with the same name (Chivas) in one of the two highest professional leagues at that time, the name of the club had to be changed. Because the offshoot in Tijuana, like the main club in Guadalajara, only signed local players and cultivated a certain national pride, those responsible changed the name to Nacional . The club logo was changed accordingly. Previously , the logo and the colors of the main club appeared on the upper left field of the club logo with a blue and yellow background - the colors of the state of Jalisco , of which Guadalajara is the capital - but now the colors of the Mexican national flag appeared . The city arms of Tijuana remained unchanged on the upper right field, which with the inscription "Aqui empieza la patria" ( Spanish for "Here begins the fatherland ") already bears nationalistic features.

In the four years of its existence, Nacional was able to qualify three times for the Repechaje with a total of eight seasons (two per season) and only made it to the Liguillas once, with only one in the quarter-finals of the 2001 winter tournament (first half of the 2001/02 season) because of the fewer points scored in the league (28 versus 35) against the UAT Correcaminos (1: 1 and 0: 0).

After the 2002/03 season, Chivas Guadalajara sold the license of its branch team in Tijuana to the Millet Reyes brothers, who formed the Mérida FC , which received a starting place in the second division in the following 2003/04 season.
