The National Premier Leagues 2016 was the fourth season of the second highest Australian football league . A total of 90 teams took part in the NPL this season. The championship finals began on September 17 and ended on October 2, 2016.
Sydney United secured the NPL championship with a 4-1 win in the final against Edgeworth FC .

- National Premier League NSW 2016 with 12 teams from the Football NSW association
- National Premier League Northern NSW 2016 with 10 teams from the Northern NSW Football Association
- National Premier League Queensland 2016 with 12 teams from the Football Queensland Association
- National Premier League South Australia 2016 with 12 teams from the Football Federation South Australia
- National Premier League Tasmania 2016 with 8 teams from the Football Federation Tasmania
- National Premier League Victoria 2016 with 14 teams from the Football Federation Victoria
- National Premier League Western Australia 2016 with 12 teams from the Football West association

The eight regional NPL premiership winners took part in the final round of the championship. Unlike in previous years, the teams were not set according to geographical conditions, but were drawn from one another. The game was played in three simple knockout rounds with quarter and semi-finals and finally the final. The winner qualified for the first main round of the FFA Cup 2017 .
