The south-east-north-west facing station is located under the east end of Harry W. Arthurs Common , a green space in the center of the campus, from where the university facilities are easily accessible. The station building was designed by the renowned architects Foster + Partners and has the shape of a boomerang. It is designed in such a way that as much natural daylight as possible penetrates to the lower levels with the central platform. There is an entrance at each of the two expansive ends, and a glass light shaft in the middle of the elongated postmodern building. The Jason Bruges Studio in London was responsible for the artistic design. It mounted a series of glass panels at the east end ; behind these are liquid crystal displays that produce different black and white tones.

The official groundbreaking ceremony for the extension of the Yonge University Line took place on November 27, 2009. The actual tunnel boring work began in June 2011. On October 11, 2011, a serious accident occurred during the construction work when a drilling crane fell to the ground; one construction worker was killed and five others injured.

York University station opened on December 17, 2017. The university's bus station , which is located next to the subway station, had reached its capacity limit. It was served daily by over 1400 Toronto Transit Commission (TTC) buses. In addition, there were several hundred buses daily from GO Transit , York Region Transit, Viva Rapid Transit, Brampton Transit and Greyhound Canada . With the opening of the subway extension, the bus station could be substantially relieved, as numerous lines were diverted to newly built bus stations at the subway stations Pioneer Village and Toronto Metropolitan Center .
