He was the second son of Prince Leopold von Waldburg-Zeil-Wurzach (1795–1861) and Countess Josepha Fugger von Babenhausen (1798–1831). As a member of the Austrian army, Prince Eberhard II had the rank of major. When Prince Eberhard II considered moving his residence from Wurzach to Kißlegg in the early 1870s, he gradually acquired the individual shares in the Hundswiese and the gardens north of the castle. Even before moving into the castle in September 1876, in April of the same year he had appointed a certain Joseph Kieferle von Mengen to be court gardener. The aim was to create a stately vegetable garden with a greenhouse and a spacious castle park.

Most recently, Prince Eberhard II was senior of the entire Waldburg house , which was associated with the dignity of Reichsherberhofmeister of the Kingdom of Württemberg . With the death of Eberhard II in 1903, the Waldburg-Zeil-Wurzach line died out in the male line. Since 1903, Prince Wilhelm von Waldburg-Zeil (1835–1906) also held the title of Prince of Waldburg-Zeil-Wurzach.
