He is the son of Heinrich Ernst zu Stolberg and his wife Anna Elisabeth. On June 10, 1672 he married Sophia Dorothea von Schwarzburg from the Arnstadt family (* June 8, 1647, † April 26, 1708). His two sons died in infancy. Only his daughter Sophia Elisabeth survived, and she married into the Reuss zu Untergreiz family.

In his will, in 1710, after his wife had already donated 1,000 thalers, Count Ernst donated the so-called Greizer legacy of 500 thalers for the poor and needy in the county of Wernigerode, the interest of which had been paid until 1931.

After his death without a male heir, the county of Wernigerode fell to his nephew Christian Ernst zu Stolberg-Wernigerode from the Gedern family .
