Henderson served after the conclusion of a friendship treaty between Great Britain and Colombia (English Treaty of Amity ) until 1829 as consul general .

James Henderson and José María Córdova were alienated by Simón Bolívar's request to establish a monarchy. In September 1829, José María Córdova wrote a manifesto in which he called for a strong government, but expressed his rejection of Bolivar's request to establish an aristocracy and rebelled against it. Simón Bolívar sent Daniel Florence O'Leary with a force to Antioquia . Cordova was killed in the battle of El Santurario on October 17, 1829. Rafael Urdaneta , on the instructions of Bolivar, passed a law that expelled James Henderson and then US Ambassador William H. Harrison . The end of the term of office of the future US President Harrison as US Ambassador to Colombia is given as September 26, 1829.

In 1831 Henderson received a pension of 2000 pounds sterling . The daughter of James Henderson was Fanny Henderson, the fiancée of José María Córdova, Minister of War of Simon Bolivar in 1828.
