Nistru Otaci was founded in 1953 under its current name. In the autumn of 1992 the club rose to the Divizia Națională, which was newly founded in the spring after Moldova's independence . There they were able to place themselves in midfield in the 1992/93 season and reached the semi-finals of the Moldovan Cup, where they were eliminated after a clear 8-1 defeat against eventual cup winner Tiligul Tiraspol .

In 1994 Nistru Otaci was placed first in the league, the revenge against Tiligul Tiraspol, this time in the cup final, failed with a 0-1 defeat after extra time. After establishing themselves in the front midfield in the following years, the club reached the cup final again in 1997, but lost to Zimbru Chișinău on penalties .

During the 1998/99 season, Nistru was sentenced to a point deduction because the youth team had not started several games. Since the club then did not play for the championship games from the 16th matchday onwards, it was completely excluded from the game. In the summer they merged with FC Unisport-Auto Chișinău, who had managed to stay up because the opponent in the relegation games, Migdal Carahasani , had not started.

The 1999/2000 season ended FC Nistru-Unisport Otaci in fourth place, but the merger was canceled at the end of the season and Nistru came back alone in the first division. 2001 was the club for the third time in the cup final, which Sheriff Tiraspol won on penalties. Since Șerif was also national champion, Nistru represented Moldova for the first time in the European Cup.

In 2002 Nistru was runner-up with 15 points behind Șerif Tiraspol. The club also met them in the Moldovan Cup final, but lost the revenge for the final defeat last year after 120 minutes with 2: 3. In 2003, the club reached the cup final for the third time in a row, but the defeat against Zimbru Chișinău on penalties meant that Nistru Otaci also lost out in the fifth attempt, but was beaten at the end of extra time.

From 2004 to 2006 Nistru finished the season as Moldovan runner-up behind Șerif Tiraspol, who were up to 18 points ahead. In 2005 the club managed to win a title for the first time. In their sixth cup final succeeded by a hit in the 89th minute against Dacia Chișinău through a 1-0 win of the trophy. The title defense failed, however, when they lost the cup final against Șerif Tiraspol 2-0 in May 2006.

In the first qualifying round of the 2008 UEFA Cup, the club was eliminated from the competition against the German Bundesliga club Hertha BSC after a 1: 8 in Berlin and a 0: 0 in Chișinău .
