The Altaf Hussain family immigrated to Karachi as muhajir (Islamic refugees) after Pakistan's independence in 1947 . There they received accommodation that was specifically intended for Muhajir.

In 1970, Pakistani President Yahya Khan introduced the National Service Cadet Scheme (NSCS). The program was intended for 13th grade graduates. Altaf Hussain took advantage of the program and joined the army. He received extensive training. After the end of the Bangladesh war , Altaf Hussain wanted to join the Pakistani army on a regular basis. However, due to his origin as a muhajir, he was rejected.

Altaf Hussain received his bachelor's degree in pharmacy from Karachi University in 1979 . He then worked as a trainee and for an international pharmaceutical company.

His refusal to serve in the Pakistani army because of his origin as a muhajir strongly influenced the political orientation of Altaf Hussain. In 1979 he took part in a demonstration for stranded Pakistanis at Mazar-e-Quaid . He was arrested during the demonstration and sentenced to 9 months in prison. In 1980 he was released after serving his sentence. Unrest in much of Karachi increased the popularity of the MQM and Altaf Hussains. The unrest shaped the ideology of the MQM. Altaf Hussain gave his first public address on October 31, 1986. His speech was attended by many people. He was arrested on organized crime charges after the speech. His party demanded the release of Hussain. He was finally released from prison in February 1987. The government began arresting MQM supporters in 1987. Altaf Hussain allowed himself to be arrested on the condition that his party members stop the arrest. Altaf Hussain was released from prison in 1988. In 1987 he published his party's manifesto, which contained its political ideology. According to Altaf Hussain's will, the Muhajir should be put on an equal footing with the other ethnic groups of Pakistan. Altaf Hussain also admitted being bribed by the chairman of the ISI to join a party. Altaf Hussain declined the offer, however.
