Yndurain grew up in Saragossa and studied mathematics at the University of Saragossa with a diploma in 1962, where he received his doctorate in physics in 1964. As a post-doctoral student he was at CERN and from 1966 assistant professor in Saragossa. From 1966 to 1968 he was at New York University and then at CERN until 1970. In 1970 he became a professor at the Complutense University in Madrid and shortly afterwards at the Autonomous University of Madrid, where he set up a theoretical particle physics group. 1974 to 1977 and 1981 to 1984 he was head of theoretical physics, 1975 dean and 1978 to 1981 deputy university rector.

He was frequently visiting scholar at CERN and from 1988 to 1994 on its Science Policy Committee. He has been visiting scholar in Caracas, at the University of Paris-Süd, at the University of La Plata, in Groningen, the University of Michigan, in Marseille, the Kuwait Institute of Scientific Research, at the NIKHEF in Amsterdam, the Brookhaven National Laboratory and at Princeton University .

He wrote a standard textbook on quantum chromodynamics .

He had been a member of the Royal Spanish Academy for Exact Natural Sciences since 1992 and chairman of its physics and chemistry department from 2002 to 2006. In 2004 he became Secretary General of the Instituto de España.
