Hubert Windisch's pastoral theological work in recent years has addressed the question of pastoral care under the conditions of a rapidly changing shape of the church. He pleaded for a “simple pastoral care” that focuses on leading people to Jesus Christ as the center of the Christian faith. His project Simple (er) e pastoral care also served this purpose. The Paroikia parish project .

In 2010, Windisch caused a sensation in the media because of his public statements on the sexual abuse of minors by Catholic clerics by expressing that the church abuse cases by clergy had "almost exclusively a homosexual background". Without facing the incompatibility of homosexuality and ordination, "the main reason for church abuse cases" could not be remedied. The student council of Roman Catholic theology at the University of Freiburg thereupon asked Windisch in an open letter to make his statements clearer or to correct them, as they “did not seem conducive to an open, scientifically based dialogue”.
