The name Seda is derived from the nearby lake Seda, also known as Sedula. Seda was first mentioned in a document in the 13th century. In the 15th century Seda gained importance because it offered a free trade zone to the busy border with the former Livonia and in the 16th century the Assumption Church was built there, the construction of which was supported by Václav Bartoškevičius and his wife Elizabeth Juškaitė.

The city itself was founded in 1500, in 1508 was followed by the establishment of a parish in 1780 gave the city charter . During the great northern war , Seda suffered considerable losses and destruction, the restoration of which continued into the 18th century. After the uprising in 1831, in which the noble family of Saphieha took an active part, all of their lands were confiscated and transferred to the state. In 1886, the entire western part of the city burned down.

During the Second World War, on October 6 and 7, 1944, a battle between the Mäder Combat Group (Tevynės apsaugos rinktinė) and the Red Army took place in Seda . To commemorate the 50th anniversary of this battle, a memorial for fallen soldiers was erected on the square next to the Church of the Assumption of the Virgin. Soldiers who did not come from the area are also buried there. On July 16, 2004, the official Seda coat of arms was confirmed by the President.
