Ergenekon investigation

On the morning of June 1, 2008, Aygün was arrested by anti-terrorist police units as part of the Ergenekon investigation on the instructions of prosecutors Zekeriya Öz and Mehmet Ali Pekgüzel. When asked by a journalist why he was being arrested, Aygün is said to have replied, " I have been accused of loving Ataturk ." His official reason for arrest was given with suspicion of membership in a terrorist group. Aygün was released on June 15, 2008 from the maximum security prison in Kocaeli . The daily newspaper taz commented in an article with the headline AKP critics arrested that most would not believe in a coincidence, that the wave of arrests of AKP critics. which also concerned Aygün, was held at the same time as Prosecutor General Abdurrahman Yalcinkaya was making his appeal to the Constitutional Court on the AKP ban proceedings. It was also established that there was a suspicion among the Turkish public that this was a settlement of the AKP and the Fethullah Gülen movement with their opponents.

On April 10, 2008, months before his arrest, a Glock- brand gun was found repairing a boiler in Aygun's office. The find was reported to the police on the same day. The President of the Chamber of Commerce, Nuri Gürgür, asked the press what would have happened if the weapon had not been found by accident, but only when Aygün was arrested and the house was searched. He is also reported to have remarked that he found this fact interesting and that it should be considered.
