Johann Wilhelm was born the son of Duke Bernhard of Saxony-Jena and his wife Marie Charlotte de La Trémouille . When his father died on May 3, 1678, the young duke was just three years old. In accordance with his father's testamentary instructions, his uncle Johann Ernst von Sachsen-Weimar initially led the government as a guardian, when he died in 1683, Johann Georg I von Sachsen-Eisenach took over this office, and when he died in 1686, the office came up Wilhelm Ernst of Saxe-Weimar.

Johann Wilhelm died of a smallpox infection before he came of age and therefore never ruled himself. With his death the line of the dukes of Saxony-Jena died out, the duchy therefore reverted to Saxony-Weimar and Saxony-Eisenach.

Johann Wilhelm was buried in a pewter coffin in the family crypt in the city church of Jena on February 19, 1691 .
