The company was founded in 1959 by the Norwegian shipbroker Jacob Stolt-Nielsen as Parcel Tankers Incorporated and initially operated a chartered tanker , the Stolt Avance . In the following four years the fleet was expanded to 18 units and offices were opened in New York, Japan and Oslo. In 1970 the company commissioned seven chemical tankers , the layout of which, with double hull and stainless steel tanks, influenced both later ships of this type and the upcoming IMO guidelines. The first storage terminal was acquired the following year. Another year later, Stolt-Nielsen Seaway A / S was founded, whose business area focused on services and research into offshore oil production.

In 1977 Stolt-Nielsen got into financial difficulties, whereupon BP participated with the option to become a 50 percent shareholder. As early as 1980, the company had a profit of around one hundred million US dollars. In 1982 Stolt Tank Containers was founded and the company United Tank Containers with 400 tank containers was taken over and the business with small tank units expanded. In 1987, BP and Stolt-Nielsen broke their 1977 agreement and NYK Line took over ten percent of the company's shares. In 1988, Stolt-Nielsen received US $ 51 million from an IPO on the NASDAQ and further expanded the small tanker unit business. In 1991, Stolt-Nielsen acquired the Sea Farm, which was founded in Norway in 1972 to breed young salmon, and renamed it Stolt Sea Farm (this line of business was expanded several times in the following decades through acquisitions). A year later, Stolt-Nielsen Seaway merged with Comex Services SA to form Stolt Comex Seaway and achieved sales over one billion dollars for the first time. Stolt Comex Seaway's initial public offering in 1993 raised $ 43 million on NASDAQ.

In 1999 the subsidiaries Stolt Parcel Tankers, Stolt Tank Containers and Stolthaven Terminals were combined to form the Stolt-Nielsen Transportation Group. In the same year, it took over half of the shares in the Jeong-II Tank Terminal, the largest of its kind in Ulsan , South Korea . On its 40th anniversary, the company approached sales of two billion US dollars and employed around 10,000 people. In 2000 Stolt Comex Seaway was renamed Stolt Offshore and Niels G. Stolt-Nielsen took over the position of CEO from the outgoing Jacob Stolt-Nielsen. In 2001 the Stolt-Nielsen Transportation Group sold its terminals in Perth Amboy and Chicago . After the parent company had already reduced its stake in Stolt Offshore to 41.7% in 2004, it completely sold its remaining shares in 2005. In the same year Stolt Sea Farm and Nutreco Holding merged their respective fish farm holdings under the name Marine Harvest to form the world's largest aquaculture company, with Stolt-Nielsen taking over a quarter of the shares. In 2006, Stolt-Nielsen sold its shares in Marine Harvest and its Port Lincoln tuna fishing company, and acquired a 75 percent stake in Sterling Caviar. In the following year, Stolt-Nielsen founded the subsidiaries Stolt-Nielsen Gas to get into the transport of liquefied gas and Stolt Bitumen Services for the transport of bitumen. In 2009 Stolt-Nielsen Gas started operations with the purchased very large gas carrier Althea Gas and a chartered second ship of this size. On December 15, 2009, the company's fiftieth anniversary, Christer Olsson took over as Chairman of Jacob Stolt-Nielsen.

In 2010 it was decided to relocate the company headquarters from Stolt-Nielsen Limited to Bermuda. In the same year, Sungas Holdings took over half of the shares in Avance Gas, a previously wholly owned subsidiary of Stolt-Nielsen Gas. As part of this deal, Avance Gas acquired three VLGC tankers from Sungas. Another four VLGC tankers joined the fleet in 2012. In 2010, Stolt Tankers acquired seven stainless steel chemical tankers built between 2000 and 2009 with capacities between 20,000 and 37,000 tons for a total of 255 million US dollars. Another ten new buildings with additional options were commissioned in 2012. In the years 2010 to 2012, Stolt Tank Containers added several thousand new units to its container inventory.
