Earth has lost the war against an alien humanoid race, the Illumids, and must give up all colonies on other planets. The surviving colonists have to work as slaves for the occupiers on the devastated earth.
Captain Harlock, who flies a refugee ship to Earth, realizes that his fiancée Maya is running an illegal rebellion station and refuses to serve the Illumids. When Harlock meets the mechanic Tochiro, they both discover that their ancestors met during the turmoil of World War II.
After the failed attempt of Harlock and his friends to save the planet Tokarga and its people from destruction by the Illumids, Harlock is banished from earth. His remaining friends and allies go into exile with him. Zedas proposes a duel to Harlock, which Harlock wins with the help of a sight from the Second World War. Harlock then attacks the illumid fleet.

- Captain Harlock comes from a Germanic pirate knight clan whose headquarters are in the fictional Heiligenstadt , which like all earthly cities has been completely destroyed. Two of his ancestors are Phantom F. Harlock and Phantom F. Harlock II, who appear in flashbacks.
