Oberdörffer was a son of the pharmacist Johann Hinrich Christian Oberdörffer , who ran a pharmacy in Hamburg am Burstah. After attending school at the Johanneum , Oberdörffer completed a five-year apprenticeship in an Altona pharmacy from 1838 . He spent the time from 1843 to 1846 as a pharmacist's assistant in Dresden and in his father's pharmacy in Hamburg, then he studied in Jena with Heinrich Wilhelm Ferdinand Wackenroder until 1848 . In 1849 he joined his father's pharmacy as a partner. After the death of his father, Oberdörffer took over the pharmacy in 1852, initially as a tenant and from 1870 as the sole owner.

From 1856 Oberdörffer gave pharmacognostic lessons in the Hamburg Pharmaceutical Institute, which he later took over.

In 1857 Oberdörffer expanded the production of mineral water , which his father initially ran as a side business, into an independent business. He ran the production together with Eduard Zinkeisen under the company Oberdörffer & Zinkeisen.

From 1859 to 1862 Oberdörffer belonged to the Hamburg parliament . There he was secretary in 1861 and 1862.
