Commander Sinclair is surprisingly withdrawn from Babylon 5 and henceforth acts as the people's ambassador on Minbar. Captain John Sheridan is appointed as the new commander of the station. In the war against the Minbari he was the only one who managed to destroy an enemy cruiser, which earned him the name "Star Killer" among the Minbari. Because of this, some Minbari are extremely angry with Sheridan's appointment. He is informed that the Minbari station is Kalain. Kalain was once the second in command of the tragati, whose crew flew into exile after the surrender of the Minbari because they could not understand the reasons for the breakdown of the fighting. Kalain is arrested when he breaks into Delenn's quarters and threatens her cocoon with a gun. Lennier then tells Sheridan about the true background of the events in the war: In the final battle, when Jeffrey Sinclair was interrogated, the Minbari discovered that humans had a Minbari soul. Completely baffled, the Gray Council ordered the immediate surrender, but left the rest of the Minbari population in the dark about it. Kalain takes his own life in custody while the tragati arrives at the station. The commander demands Kalain's release and starts her fighter planes. Instead of opening fire, Sheridan contacts a Minbari cruiser, which arrives a little later and destroys the tragati. Sheridan realized that the tragati crew only wanted to provoke a conflict in order to still be able to die in honor.

G'Kar investigates the destruction of the Narn base in quadrant 37 (cf. S1E22) and finds evidence of an ancient power that is gathering its strength in the edge zone of the galaxy. The Narn then send a ship to this region. Londo informs Morden of this plan. The ship is already awaited and destroyed by unknown spaceships.

Garibaldi is badly wounded and Franklin sees the only way to heal him to use the recently obtained alien device (see S1E21) to transfer part of his life energy to Garibaldi. Sheridan insists on doing this himself. Eventually Garibaldi recovers, but cannot remember who shot him. He asks Talia Winters to scan him, which reminds him of the shooter, his assistant Jack. Jack is arrested and interrogated. Garibaldi suspects the racist homeguard behind the attack, but Jack suggests that far greater things are going on on earth. Shortly thereafter, President Clark requests that Jack be picked up and taken to Earth. With it all evidence of an assassination disappears.

Delenn has now slipped out of her cocoon and reveals her new shape: She is now half human, half Minbari and says that this step serves the understanding of the two once warring races.

On Babylon 5 there is a fight between members of the Drazi people. They follow an ancient ritual according to which each Drazi is given a green or purple scarf by chance. The two factions fight each other and the winners temporarily take control. Ivanova takes on the task of settling the dispute. Initially crowned with little success, she is even injured herself. The clashes escalate as the green Drazi begin to kill their opponents. They capture Ivanova and lure the purple Drazi into an area of ​​the station from which they want to push them into space. Garibaldi is able to free Ivanova and before it comes to disaster, Ivanova snatches his scarf from the leader of the green Drazi. To her surprise, she is now the leader herself and can easily end the argument.

Three technomages come to the station; Members of an order of individuals who use sophisticated technology that appears like magic. Londo wants to take the opportunity and win her favor to improve his own reputation. The technomages, however, emphatically reject him and prophesy a future in which he will be responsible for the great suffering of many people.

The crew of the research vessel Cortez, led by Captain Jack Maynard, makes a stopover on Babylon 5. Maynard tells of strange occurrences on the edge of the galaxy and the encounter with an eerie, black spaceship. Shortly after the Cortez sets out on a new mission, an accident occurs in hyperspace, causing the ship to drift away from the beacon without navigation systems. Sheridan starts an unprecedented rescue operation: Fighters are supposed to form a chain from the hyperspace jump gate to the Cortez and guide them back safely. During the action, a huge black spaceship appears again and rams one of the fighter planes. Another pilot, Warren Keffer, nevertheless manages to show the Cortez the way. From now on, Keffer resolves to look for the mysterious ship.

An old human spaceship from a time when hyperspace travel was not possible is being recovered from Babylon 5. A man and a woman have been in cold sleep units on board for about a hundred years. While the woman is still alive and has to slowly get used to the new times, the man is missing all organs. Meanwhile, the homeless Amis on the ward is plagued by extreme fears of a great, approaching danger. When he loudly announces this, Garibaldi becomes aware of him. Amis says that during the war against the Minbari he had an encounter with a "soldier of darkness" who killed his comrades and temporarily took possession of them. This soldier is now on the station. Since Amis still has a spiritual connection to the being, he can lead Garibaldi's men to him, who eventually kill it. It turns out that the Soldier of Darkness was on his way to the edge of the galaxy with the old ship. G'Kar finds 1000 year old records of the being in his religious books.

Taro Isogi, an old friend of Talia Winters, plans to meet Amanda Carter on Babylon 5. Carter is an envoy from the Mars Colony Provisional Government and both want to negotiate peaceful ways to make Martians independent from Earth. Before that happens, Isogi is murdered by an agent from the secret organization "Office 13". Finally, he also receives the order to kill the witness to the assassination, Talia Winters. When he attacks Talia, all she sees in his mind is images from the cockpit of a fighter plane that is being destroyed; but no emotions. The attacker pauses and Winters escapes. Garibaldi identifies him as Abel Horn, a member of the militant independence movement “Freedom for Mars”, who, however, is considered deceased. Sheridan discovers that a computer chip was implanted in Horn's brain when he was dying and is now in control of him. Through telepathic contact with Winters, Horn briefly regains consciousness. When he meets Winters again, he wants to know from her what happened. Winters scans him and sees members of the Psi Corps performing an operation on him. Eventually Horn loses control of himself again and is shot by security guards. His body self-destructs and with the explosion all evidence disappears. Sheridan investigates Office 13. It is a top secret division of the Earth government, which enforces their interests with illegal methods.

Londo invites his three wives Daggair, Mariel and Timov to the ward and announces that he only wants to keep one of them. The other two lose all marriage-related benefits. While Daggair and Mariel flatter Londo fiercely as a result, Timov makes no secret of the fact that she has absolutely no feelings for Londo. Mariel buys a Centauri statue as a gift for Londo. The statue turns out to be a trap for Centauri, injuring Londo so badly that only a blood transfusion can save him. Daggair and Mariel approve of Londo's death in the hope of an inheritance. Only Timov agrees to donate, but asks that Londo not find out. In the end, the recovered Londo decides in favor of Timov as his only wife, because he always knows exactly where he is with her.

The dealer who sold the statue to Mariel had recently obtained it from a Matthew Stoner; a former husband of Talia Winters. Stoner was in the Psi Corps but has apparently lost his telepathic powers and left the Corps. However, he has the ability to manipulate other people, which he uses to his advantage if he is arrested. As he is about to leave the station with Talia, whom he also influences, Garibaldi is able to overwhelm him. Sheridan has since been asked by the Psi Corps to release Stoner. He suspects that Stoner became an empath through experiments by the Corps. Since there is no proof of his intention in connection with the statue, he is directed from the station. It remains unclear whether the statue came to Londo by chance or whether it was an assassination attempt.

Psi policeman Alfred Bester has evidence that an underground organization helping telepaths escape from the Psi Corps is operating from Babylon 5. Sheridan promises Bester his full support in the search. When Bester meets with Talia Winters, the renegade telepaths are already waiting for him. There is an exchange of fire and Winters is kidnapped. The kidnappers tell her about their traumatic experiences with the Psi-Corps, which heightened Winters' doubts about the organization. The renegades seek conversation and lead Sheridan to their hiding place. There he learns that Dr. Franklin also supported the organization. Shortly afterwards, Bester also tracks down the hiding place. A shootout ensues in which all of the renegade telepaths appear to be killed. Best leaves the station. It turns out that the telepaths, along with Winters Bester, fooled with a thought projection - in reality, everyone is still alive. However, they emphasize that Winters tipped the scales and that the others would never have made it with a telepath as strong as Bester. The gift that she once received from Jason Ironheart (see S1E6) must therefore contain much more than Winters suspected.

Centauri Emperor Turhan announces a visit to Babylon 5. G'Kar and the Narn government want to take the opportunity to commit an assassination attempt. Londo receives a visit from Lord Refa, an influential Centauri who plans to overthrow Turhan and involve Londo in the plot. Before G'Kar can carry out his assassination attempt, Turhan suffers a heart attack and is immediately taken to the medlab. He is dying and asks Franklin to deliver another message to G'Kar: The Emperor apologizes for the atrocities the Centauri have done to the Narn and wants to redress the injustice. G'Kar is extremely surprised. Refa sees the time to come to power, all he needs is a show of force to impress the other Centauri houses. To this end, Londo turns to Morden and asks him to take care of a Narn base in Sector 14. Refa is only supposed to send a few ships there. So the events take their course. While G'Kar unsuspectingly extends his hand to Londo in reconciliation, the Narn base is destroyed by the powerful alien ships. Refas ships are found in the sector and the Narn declare war on the Centauri. Refa has the Turhan-loyal Prime Minister Malachi murdered on Centauri Prime. A new emperor, close to Refa, takes power.

Garibaldi now receives a message from Jeffrey Sinclair. His old friend warns him of an impending war and reveals that he is not only the ambassador for the people on Minbar, but also the leader of the Rangers (also Anla-shok), an army of people and Minbari. He advises Garibaldi to beware of "the shadows" and to keep in touch with the Vorlons.

The Earth Forces 365th Infantry Division, led by General Richard Franklin, father of Stephen Franklin, is stopping over at the station with 25,000 people. The soldiers are initially not informed about the actual mission; the general merely discusses the planned procedure with the command staff of Babylon 5: civil war rages on the planet Akdor. The earth forces are to step in and take the heavy fortress Matok.

Billing the troops presents the station with a major logistical challenge. Warren Keffer, for example, has to share his quarters with two soldiers, but soon becomes friends with them. Garibaldi also makes the acquaintance of Private Elizabeth Durman, who is out for a one-night stand, but Garibaldi refuses. Stephen Franklin speaks out with his father after previous differences. Some soldiers, however, also cause a lot of trouble. When a mass brawl breaks out in a bar, the division's withdrawal to Akdor is announced. Matok can finally be conquered with heavy losses. Durman and Keffer's temporary roommates were also among the victims.

Strange things are going on in Sector 92, which is why a reconnaissance unit from Babylon 5 is sent there, with Sheridan personally participating. When suddenly an unknown ship jumps out of hyperspace, all pilots are killed, only Sheridan is kidnapped by the strangers. Experiments will be carried out on him on board the ship and he will have to fight a Drazi and a Narn whose minds are being controlled. The Drazi kills himself, but Sheridan manages to break the mind control of the Narn. Together they decide to flee.

Meanwhile, Delenn learns that she will be expelled from the Gray Council because she is no longer a Minbari after her transformation. Neroon has taken her place on the council. This is the first time that the warrior caste has a preponderance in the council, which delennials extremely angry.

Upon their return, Delenn learns of Sheridan's abduction and suspects the Stribes, with whom the Minbari have already experienced. The Stribes' ship is then tracked to their homeworld and destroyed, with Sheridan and the Narn saved.

Sheridan receives a visit on Babylon 5 from General William Hague, a member of the Joint Chiefs of Staff of the Earth Strike Forces. Hague confides in him that he is looking for evidence of the background to the attack on the former President Santiago and that he suspects President Clark and the PSI Corps. He asks Sheridan to help him solve the problem. Sheridan agrees and then lets Ivanova, Garibaldi and Franklin know about his plans, all of whom agree to support him.

G'Kar seeks allies in the war against the Centauri, who are now attacking civilian targets of the defeated Narn. The Earth government refuses to interfere and the Minbari do not want to intervene militarily either. However, Delenn does offer humanitarian aid. Conflicts also arise on the station: a Centauri is murdered and several Narn plan a major action against their opponents. G'Kar intervenes at the last moment and tries to keep the peace on Babylon 5. Na'Toth hands over the Centauri's killer to security; but Londo is not interested in a lawsuit and only demands that the Narn be expelled from the station. Londo is too preoccupied with himself: everyone now seems to be scared of him or just flattering him because of his growing influence.

Ivanova has to show diplomatic skills when a representative of the Lumati arrives on Babylon 5 and decides on a potential alliance with Earth. When he agrees to enter into the alliance, he demands from Ivanova that she sleep in the tradition of the Lumati to conclude the contract with him. Completely taken by surprise, Ivanova buys herself time and has an idea: Since the Lumati does not know how people make love, she performs a wild dance in front of him. Visibly irritated, the negotiator leaves, but the alliance is decided.

Everett Jacobs, the personal physician of the former Vice President Clark, flees to Babylon 5. The secret agent of the Earth Alliance, Derek Cranston, also arrives there. Cranston claims Jacobs stole top secret information that could seriously affect Earth's relationships with extraterrestrial peoples. When Jacob wants to acquire forged papers, he arouses the interest of a criminal who kidnaps Jacobs and finds a data crystal on him. Then he contacts Cranston and demands a ransom. Sheridan is meanwhile contacted by General William Hague's group. He learns that Jacobs has evidence that Clark was not ill when President Santiago was attacked and that he deliberately left his spaceship in good time before the explosion. Sheridan now wants to find Jacobs before the secret service. Garibaldi and Franklin are able to overpower Jacob's kidnappers. Cranston has the entire ward scanned for an ID chip implanted in Jacobs. However, with the help of Ambassador Kosh, Sheridan can hide Jacobs aboard Kosh's organic spaceship. The secret agent assumes that Jacobs has left the station. Sheridan takes the data crystal and hands it to Hague's resistance group.

Meanwhile, Kosh contacts Sheridan with the intention of preparing him for a "battle against legends." To this end, Sheridan is said to receive lessons from Kosh from time to time.

In a corridor, Sheridan's communicator is stolen. He chases the thief and meets a Minbari who attacks him immediately. Sheridan sees a pistol lying next to him and takes it. The attacker ignores Sheridan's threat and is shot. Another Minbari, Ashan, is watching the action. When Ashan is questioned by Delenn and Lennier about the incident, the latter says that Sheridan shot the Minbari for no reason. Sheridan accuses him of lying, but Delenn objects that Minbari supposedly never lies. However, it turns out that the Minbari do this to protect other Minbari. Lennier continues his investigation and meets Ashan, who meets with the thief of the communicator. Ashan admits to Lennier, who is secretly recording the conversation, that it is a conspiracy within his clan, which includes Lennier. Sheridan does not want the confession to dishonor Lennier's clan. He demands that Ashan only testify what he actually saw, while the real facts remain in the dark.

Meanwhile, a souvenir shop, including action figures by Londo, is causing a stir. Sheridan closes the shop and also receives another mysterious lesson from Kosh.

The Earth Alliance television broadcaster Interstellar Network (ISN) sends a team to the station for a report entitled "36 hours on Babylon 5". An incident occurs on arrival: a Centauri ship is destroyed by a Narn ship in front of the station. In the interview, Londo speaks of an unprovoked attack. G'Kar argues that the Centauri ship was carrying weapons of mass destruction. This is confirmed by the later investigation report. Sheridan orders that from now on all Centauri merchant ships at Babylon 5 should be searched for similar weapons. Londo sees the Centauri's sovereign rights violated. A Centauri battle cruiser appears and threatens the station. Sheridan realizes, however, that the Centauri are just bluffing. Suddenly a Narn cruiser appears and destroys the Centauri ship, but is so badly damaged that it also explodes.

The television team interviews various station employees about their work and asks if the station is worth all of this; which most people agree with. It is becoming clear, however, that the public embrace of Babylon 5 on earth is waning.

Sheridan's wife Anna was an archaeologist who once set out on the research vessel Icarus to explore the edge of the galaxy. However, there was an accident and no crew member ever returned. When Sheridan looks at documents on the Icarus, Garibaldi recognizes one of the expedition members: It's killing. Sheridan has Murden arrested and interrogates him personally. He really wants to find out what happened and why Morden is still alive. Garibaldi is angry because there is no legal reason to detain Murder. In protest, he resigns from his position as head of security and his deputy Zack Allen takes over. When Vir Cotto demands that Murder be released because he is a guest of the Centauri Republic, Sheridan does not give up. Morden insists on his version that there had been an accident and that he, as the only survivor, could no longer remember. Sheridan brings Morden together with Talia Winters, who briefly spots strange creatures next to Morden and collapses. Finally, Delenn and Kosh also ask that Murden be released immediately; but Sheridan demands an explanation. Delenn and Kosh reveal the truth to Sheridan: The crew of the Icarus explored a planet called Z'ha'dum and met an ancient people there called the Shadows. The people who refused to serve the shadows were killed. If Sheridan were to get the truth out of murders, the shadows, who have been gathering their strength in secret, would strike immediately. The other peoples are not yet ready for this war. Sheridan gives in. Before he releases Murder, he also briefly sees two dark creatures by manipulating the surveillance cameras. Garibaldi resumes his post after being released. Sheridan turns to Kosh to teach him how to fight the Shadows. One day he would fly to Z'ha'dum and destroy them. Kosh is ready to help, but warns that Sheridan will die on Z'ha'dum.

In the meantime, Nightwatch, a newly formed organization on Earth, is recruiting 5 members on Babylon. They should wear an armband, watch their fellow human beings and report anything suspicious. For this they receive a small additional wage. Zack Allen joins for the money.

Londo receives a visit from his old friend Urza Jaddo. He tells Londo that he has fallen from grace on Centauri Prime as a result of the change of power (cf. S2E09) and will soon be condemned as a traitor to the republic. Londo promises to stand up for him and then contacts Lord Refa, who is responsible for the resolution against Ursa. Refa doesn't want to change anything about that. Ursa is appalled by the connection between Londo and Refa and challenges Londo to a duel to the death. Londo has to accept and wins the fight. According to the traditions of the Centauri, Londo now has to take care of Ursa's family - who are now safe thanks to his sacrifice.

Meanwhile, Sheridan discovers a lifeless Markab on the lowest level of the station, who suddenly reaches for Sheridan and then remains motionless again. Soon after, Sheridan is plagued by hallucinations that worsen over time. Garibaldi finds out that the Markab was recently in Sector 14, where Babylon 4 disappeared in time (cf. S1E20). Sheridan goes there and finds a time fault. Then a light being leaves his body, which was transferred to him through the markab, and disappears in the rejection.

There is a striking number of Markab deaths on Babylon 5. Lazarenn, a Markab doctor, allows his good friend Dr. Franklin initially failed to perform autopsies. When a transport ship with hundreds of dead Markab is rescued, Lazarenn breaks his silence: a devastating epidemic called Drafa has broken out among the Markab. Among his people, the disease is considered a punishment for an immoral lifestyle, which makes it difficult to contain the disease, as hardly any Markab would like to admit to being infected. While Franklin searches for a cure with Lazarenn, who soon becomes ill himself, other residents of the station are afraid that the disease could affect them too. As a result, the Markab are attacked and eventually find themselves in self-imposed isolation in hopes that the plague will pass them by. After some Pak'ma'ra also develop Drafa, Franklin can finally develop a cure. But it's too late: all Markab in isolation have died. According to reports from the Markab homeworld, the entire race has fallen victim to the plague.

Lyta Alexander, a telepath who used to work on Babylon 5, comes to the station. She is now on the run from the PSI Corps and warns the management staff. According to this, there is a traitor on Babylon 5, who, however, does not know about this role. The person carries a second personality implanted by the PSI-Corps, who always listens and is only activated when a certain password is sent. Since Alexander knows the password, all members of the management level should be checked. This initially remains unsuccessful, and Ivanova refuses to allow Alexander to invade her thoughts. She reveals the reason to Sheridan: As a child, she made telepathic contact with her mother, who was also a telepath. She is therefore afraid that her weak telepathic skills will be discovered by the PSI Corps. By chance, Alexander meets Talia Winters and sends her the password. The second personality is then activated in Winters, who turns out to be extremely aggressive and condescending, while the old Talia Winters has apparently been completely deleted. Winters leaves the station for earth. The PSI Corps would like to avoid anything being known about the matter.

In the war against the Centauri, the Narn are still defeated. In their desperation, they plan to attack the Centauri supply base Gorash 7, which, however, weakened their homeworld by the withdrawn troops. The plan does not remain hidden from the Centauri, which is why Lord Refa developed a counter-strategy: Londo's “partners” are to await the Narn fleet at Gorash 7, while the Centauri are bombing the Narn's home planet with weapons of mass destruction, so-called mass accelerators. Londo hesitates at first, but finally agrees, which is how things take their course. After days of bombardment of the planet of the Narn, the latter surrender unconditionally and bow to the merciless occupation by the Centauri. G'Kar is no longer the legal representative of the Narn on Babylon 5, but Sheridan grants him asylum. As a result, G'Kar cannot be transferred to Centauri-Prime to be sentenced, as Londo requested.

In preparation for the upcoming battle against darkness, Delenn informs Sheridan of the existence of the Rangers and transfers part of her authority over this "Army of Light" to Sheridan.

Ambassador Kosh informs Delenn that an inquisitor is on his way to Babylon 5 to see if she is ready for the upcoming war. The latter arrives shortly after in a Vorlon spaceship. It is a person in 19th century clothing who calls himself Sebastian. Before he is allowed to see Delenn, Sheridan demands some answers. He claims to have been kidnapped by the Vorlons from London in 1888 and to have been in their service ever since. Delenn's interrogation begins and Sebastian also uses torture. He always asks the same questions about her identity and accuses her of thinking she is something better. Lennier seeks help from Sheridan, who then visits Sebastian and Delenn. When he asks the inquisitor to end the interrogation, he is also handcuffed and interrogated. Delenn urges Sebastian to let go of Sheridan and instead continue to torture her, which Sheridan refuses. The willingness to sacrifice himself for his fellow men impressed the inquisitor and he releases both of them. Two emissaries from the Earthly Ministry of Peace, Lantz and Welles, come to Babylon 5 to find out about the war between Narn and Centauri. Welles is also a leader of Nightwatch (see S2E16). It quickly becomes clear that Earth is positioning itself in favor of the Centauri and would like to conclude a non-aggression pact with them. The situation comes to a head when Sheridan grants asylum to a Narn cruiser. The Centauri find out about this through spies from Nightwatch, who then send a warship to Babylon 5. They demand the surrender of the Narn ship, which Sheridan refuses. The Centauri ship opens fire on the station, whereupon Sheridan has it destroyed. Lantz, briefed by President Clark, demands an official apology from Sheridan. Sheridan has to bend over. On the way to his speech, a Centauri bombed the train Sheridan was on. At the last moment he can jump off the train. Since it is close to the station's axis of rotation, it spins weightlessly towards the ground. At this moment, Ambassador Kosh publicly leaves his protective suit for the first time. In an angelic appearance, he saves Sheridan. Meanwhile, in their aggressive expansion, the Centauri begin attacking other races as well. The non-aggression pact with Earth is eventually signed.

Warren Keffer is still looking for the unknown ship he once encountered in hyperspace (see S2E04). He finds what he is looking for, but does not survive the encounter. A recording of his fighter pilot brought pictures of the mysterious ships to the public for the first time.
