He studied Protestant theology at the University of Göttingen . On August 18, 1785 he was elected preacher at Lübeck Cathedral . On October 4, 1827, he succeeded Johann Heinrich Carstens (main) pastor of the cathedral, who had retired .

He was devoted to enlightenment and engaged in a variety of ways. In 1789 he founded the Petrikirche with the preacher and later lawyer Ludwig Suhl (1752-1819) and Christian Adolph Overbeck , Johann Julius Walbaum , Anton Diedrich Gütschow , Gottlieb Nicolaus Stolterfoth (1763-1806) and Nikolaus Heinrich Brehmer (1765-1822) on 27 January 1789 initially a literary society for scientific entertainment and mutual information. In 1791, the purpose of the society was expanded to include the charitable aspect, and since 1793 it has been called the Society for the Promotion of Charitable Activities , which has been preserved to this day.

Together with Hermann Friedrich Behn he campaigned under the umbrella of the society for the establishment of a preparation seminar for teacher training. He was the first director of the Lübeck teachers' seminar founded in 1807 . Theologically he was committed to a mild Enlightenment theology .

For the 25th anniversary of the seminar in 1832, the company honored him with its first golden medal .

In 1835, to celebrate his 50th anniversary in office, the Lübeck Senate honored him with the city's highest honor, the Bene Merenti commemorative coin . Petersen was the first recipient of this newly created award.

When Petersen died he was the longest-serving clergyman in town. His son of the same name Johann Friedrich Petersen (the younger) also became pastor and his successor at the cathedral.
