The eponymous city of Odense is connected to the fjord via the Odense Canal and via this to the Kattegat . The Odense Å river flows into the fjord at Stige and Seden.

In the Odense Fjord, in addition to other small islands, are the approximately 133.7 hectare uninhabited island of Vigelsø and the approximately 21 hectare inhabited island of Tornø .

The Odense Fjord is recognized as a game reserve and has been protected as an Important Bird and Biodiversity Area (IBA) since 2000 on an area of 50.6 km² . 10% of them are salt marshes . The breeding birds in the area include the following rare species listed in Appendix I of the European Birds Directive: Marsh harrier , avocet , sandwich tern and arctic tern . For reasons of bird protection, access to 13 small islands in Odense Fjord is prohibited during the breeding season.
