The river has its source in Agawa Lake north of Lake Superior. It initially flows south, but then turns west. It reaches the boundary of Lake Superior Provincial Park and turns south. The Agawa River now flows south for a distance of approximately 40 km through Agawa Canyon along a fault zone in the Canadian Shield . Eventually the river turns west and after another 10 km it reaches the Upper Lake. The last few miles are within Lake Superior Provincial Park. The Agawa River has a length of about 100 km.

The Algoma Central Railway runs along the Agawa Canyon. At mile 114 (Canyon Station) there is a stop that also serves as a starting point for white water canoeing. From here you can walk 29 km downstream to the mouth of the river. There are rapids of difficulty levels I to IV on the route. There are also several portage points. At the lower reaches of the waterfall is the Agawa Falls . Near the mouth is the Agawa Rock with petroglyphs .
