On October 26, 1563, Johanna married Count Wolfgang von Isenburg-Büdingen-Ronneburg (* June 12, 1533; † December 20, 1597). From this marriage it emerged:
- Johann Georg (* 1564; † 1565)
In 1573 Johanna and Wolfgang separated. The reasons are not known. A dispute arose between her father and her ex-husband over the care of Johanna, as the latter refused to receive alimony because he was of the opinion that if he paid off the ex-wife's debts, he would meet his financial obligations. Count Palatine Reichard von Pfalz-Simmern acted as a mediator. It was not until 1588 that a settlement was made, according to which Count von Hanau-Lichtenberg was supposed to support Johanna for his entire life, but when Count Wolfgang von Isenburg-Büdingen-Ronneburg died, his heirs had to pay 3000 guilders to Hanau-Lichtenberg.
After separating from her husband, Countess Johanna lived in Babenhausen Castle .
