Penny Parker and MacGyver arrive at the country house she has inherited from her aunt Betty Parker, who has disappeared without a trace for 30 years. A skull they soon found turns out to be Betty's head. Shortly after, Penny is kidnapped by the man Virgil in the basement of the house, where the illicit still continues to operate from Betty's father. Virgil assumed that Penny was Betty because of their resemblance. A little later, MacGyver, Penny, Virgil and his sister are imprisoned by Sheriff Howels for the purpose of murder after Howels could no longer deny MacGyver's suspicion that he had murdered Betty because she was illegitimately pregnant by him. While the four are freeing themselves from the cellar, Howels dies in an accident.

MacGyver returns to his hometown Mission City to redeem a promise he and three friends made 25 years ago. Danny and Sean, the teenage sons of two of the old friends, are being pursued by drug dealers. Danny flees from them to an empty hospital and - similar to the death of the fourth of the four friends in 1963 - is injured by an accidentally detached pistol. MacGyver saves him from the gangsters who want to assassinate Danny as a witness to a failed assassination attempt. In contrast to his fourth friend Jesse, whom MacGyver tried unsuccessfully to save, Danny survived.

While traveling on a country road, MacGyver has a car accident in which he is injured. An Amish family nurses him back to health on their property. The family has recently been expropriated from this to make way for the construction of a highway. The Wrightman construction foreman illegally blows up the family's well. As the excavators roll in to begin construction, MacGyver and the family stand in their way. This leads to the collapse of the well shaft, in which the daughter of the company owner and a little later an Amish boy are trapped. MacGyver coordinates the work to save the children, which finally succeeds with the joint effort of Amish, construction workers and the police. Ultimately, Wrightman announced that he would consider a different route for the highway.

Pete and a nun were captured by rebels on false suspicions in a Latin American country facing a revolution. MacGyver flies with Jack and his seaplane to the rebels, to whom they pretend to be arms dealers. After they have freed the two prisoners, their plane is hit by gunfire, which means that they have to make an emergency landing after a few minutes. MacGyver succeeds in makeshift repairs to the aircraft's damaged float and rocket detonators to help the aircraft take off before the rebels catch them.

In a GT car race, the driver Jeff Stone competes for the Phoenix Foundation team, whose vehicle tested by MacGyver is capable of winning thanks to a new type of engine. In order not to be deprived of victory by the Phoenix team for commercial reasons, Strickland, the head of the competing team of the same name, had O'Mally Stone's car sabotaged by the Phoenix mechanic he had blackmailed, so that Stone had a serious accident in qualifying and was injured fails for the race. After O'Mally refused to be extorted again by Strickland, he was murdered by Strickland and his new driver, MacGyver's ex-racing rival Hans Wisser. MacGyver, a former F1 driver, replaces the Phoenix team and ultimately wins against Wisser. Meanwhile, Pete and the police convict Strickland and Knower of the murder of O'Mally.

MacGyver tests Pete for field service qualification in the wild as part of a Phoenix program. While bivouacking, they discover the downed plane of two drug investigators and their bodies. The photos taken by the investigators lead them to the cave, which the smugglers use as a drug handling point. There Pete and MacGyver are discovered by the smugglers and temporarily locked in a cave until they can free themselves independently. Eventually, cooperatively, they can overwhelm the criminals so that Pete passes the test.

MacGyver assists Lt. Murphy headed the police drug division. Murphy's once behind bars psychopath and murderer Dr. Zito influences his fellow inmate Eric Scott to break out of prison and lure Murphy into a trap with which Zito wants to murder her in revenge. MacGyver investigates Zito in prison and uncovered his plan, which ultimately enabled him to save Murphy from death by fire.

MacGyver helps Jack Dalton find his mother, Francine Dalton, who once put him up for adoption. Francine is being prosecuted for having evidence against her former employer, Blendall. She has not yet published it because she fears for her life. When Blendall learns about the existence of Jack through the investigations of the two of them, he lets Jack kidnap him in order to blackmail Francine with regard to the surrender of the evidence. While Francine surrenders to Blendall as a distraction, MacGyver and the bounty hunter Jesse Colton also go to Blendall's company and prevent Blendall from escaping with Francine and the evidence.

Penny Parker works as a singer in a musical. MacGyver visits her at rehearsals. The director is the terrorist and killer Murdoc, who is believed to be dead and who wants revenge on MacGyver and Pete, undetected by the two of them through masking and forged identity. One after the other, Pete, Penny and MacGyver fall into traps set by Murdoc, so that they are trapped in the basement of the theater building. MacGyver escapes an optional trap designed for his or Pete's murder without Pete dying. With Penny's help, MacGyver overpowers Murdoc and electrocutes him, causing him to fall into a pool of water and appear to die. However, his body is not found.

A secret organization hires Pete's son Michael, who works in the research department, as a smuggler for military intelligence from the department. Through MacGyver's investigation, Michael is caught red-handed by his father and MacGyver. Pete and a high-ranking military representative then use Michael to hand over the secret information in order to arrest the client with the code name Papillon. The plan fails; Michael is kidnapped by Papillon. Pete's poisoning with hydrogen cyanide is successfully combated by MacGyver with sodium thiosulfate from photo fixatives as an antidote. Finally, Pete and MacGyver can free Michael from Papillons and overwhelm them.

MacGyver's colleague Mary Ruth Giordano is given custody of her young son Tommy. Because the father Richard does not agree, he kidnaps the boy to Canada in cooperation with his uncle Joe Catano. Catano is the head of a mafia family and as such is on the hit list of a warring mafia family. MacGyver and Mary also travel to Canada and spy on the hit men the other family has put on Joe. This brings MacGyver and Mary to Joe's property so they can thwart his murder and bring Tommy back.

MacGyver works on a voluntary basis in the Challengers Club, which offers recreational opportunities for mainly non-white young people from difficult social backgrounds. The white, racist print shop owner Larson sees the club as a haven for juvenile criminals and tries to legally prevent the club from receiving further public funding. Because he was unsuccessful, he murdered the club's co-director, the black booker Wilson. He tries to blame young crack dealers for this. MacGyver determines that Larson is the culprit. Ultimately, MacGyver, deeply shaken and vindictive by Booker's death, can only be stopped from beating Larson by a youngster whom MacGyver had previously taught not to use violence.

MacGyver protects the girl Jennifer, who works as a prostitute under the name Christel, from her pimp Snakeskin and takes her to the Challengers Club. After her father, a police officer, reported there, she got into an argument with him, so she fled back to Snakeskin. MacGyver follows her there and frees her from the pimp before he puts her on heroin. By exchanging thoughts with Jennifer, whose mother has long been dead, MacGyver reconsiders his guilty feelings about the fatal car accident of his father and grandmother.

On behalf of the Phoenix Foundation, MacGyver is leading an American-Soviet expedition to search for gold worth over US $ 100 million, with which a Russian plane crashed 45 years ago in the Arctic Circle. The wreck has only now become visible due to changed wind conditions, but no longer contains the 500 bars and the corpses. US Colonel West, who was the only one to have escaped the wreck at the time and who actually caused the crash on purpose, escaped from the crash site on his own after finding out where the gold was stored, a cave. MacGyver and Natalie, a Soviet woman, are chasing him there. West falls into a deadly trap before MacGyver and Natalie take the gold out of the cave.

MacGyver leads a hiking group of four Phoenix employees who do not know each other as part of a Phoenix anti-stress program. A convict who escaped in a prison bus accident mingles with the group and soon escapes believing that he has poisoned the others. Together with a ranger, MacGyver overpowers the fugitive before it turns out that another Phoenix employee has been replaced by a convict. MacGyver and the ranger lure the two criminals into ambushes one after the other at a fire watchtower, rendering them harmless.

The Phoenix Foundation is hosting a banquet with East African President Dakru. Dakru's political opponents around Vice President Mantu plan to assassinate Dakru. They want to use Jack Dalton for this purpose, whom they have so psychologically influenced for this purpose that, upon hearing the sentence From the bottom of my heart, I thank you. pulls the trigger with a gun. MacGyver tries to fathom Jack's strange behavior and can deactivate him as an assassin. However, he realizes that Pete is meanwhile being used as a substitute assassin. At the last minute, MacGyver and Jack are able to prevent Dakru from dying at the hypnotized Pete's weapon and expose those responsible.

The terrorist organization "Black Dove" wants to press its leader out of prison and therefore threatens the state to paralyze a big city by suddenly turning off all electronic devices. MacGyver and Pete, who are on their way back from vacation, get in the way of the terrorists while preparing and are first captured by them. After they break free, MacGyver fails to prevent the magnet that powers the electromagnetic pulse weapon from charging. Pete is captured again. Eventually MacGyver can sabotage the device without it serving its purpose, as well as overpowering the gangsters and freeing Pete.

Former combat swimmer Steve Morrison steals an ampoule of anthrax from the Phoenix research laboratory. He was fired because of an occupational injury and was abandoned with the healing by his employer, the US military. With the theft he now wants to take revenge. He takes the ampoule in the direction of Portland. MacGyver pursues him and eventually thwarts the men Morrison sells the vial to from being able to escape by helicopter.

MacGyver, Pete and Jack are vacationing in the mountains. In doing so, they remember past shared experiences. The recently released woman Deborah, who once failed to kill MacGyver, wants MacGyver's death due to revenge and kidnaps Pete and later also Jack. Ultimately, Deborah's plan fails because of her carelessness.
