During the Portuguese colonial era, the pousada was built on sacred ground by the animist Timorese. In 1959 the landowner Venancio Boavida sold the property to the Portuguese businessman José Ricardo for about 100,000 US dollars. He built the hostel there (initially under the name Estalagem de Santiago ) and a soap factory.

During the UDT's attempted coup in August 1975, she ran two detention centers in the Baucau sub- district . One was in today's Pousada de Baucau in Baucau, the second in Descascadeira , a rice mill in Bahu. Most of the prisoners were kept in the pousada for a few days, where they were interrogated by local UDT leaders. Then they were taken to the Descascadeira. A total of 30 FRETILIN fighters were held captive here. They reported ill-treatment and torture. They were beaten, kicked and beaten with whips. After the victory of FRETILIN, UDT and APODETI followers were now held captive in both places . They also report beatings.

On December 9, 1975, the Indonesians occupied Baucau. After the invasion, the hotel was initially an Indonesian barracks. The hostel was renamed the Flamboyan Hotel after the successful Flamboyan military campaign . The soap factory became an ammunition depot and prison. Between 1975 and 1979 around 80 prisoners, including children and pregnant women, were held here. Many prisoners disappeared, especially between 1975 and 1976. Inmates were tortured in various ways, including immersing them in the nearby swimming pool. The prison was relocated in 1989, but the hotel was used as barracks and accommodation for members of the army, their families and guests until 1999. Official appointments were also held here.

Since May 13, 2002, the Pousada de Baucau has been used as a hostel and restaurant again. It is the largest and most expensive hotel in town. The ambience is downright luxurious by East Timorese standards. A night here costs $ 65.

In 1971 José Maria Vasconcelos got a job in the Pousada de Baucau. Just a year later, he organized the first hotel workers' strike against unjust employment. Vasconcelos demanded pay increases, better meals and respect for the employees. He did not achieve his goals. Vasconcelos attributed this to the fact that the court in Dili had sided with the employers. Vasconcelos later fought against the Indonesian occupiers as a member of FRETILIN under the name Taur Matan Ruak . From 2002 to 2011 he was the first Commander-in-Chief of the Defense Forces of East Timor , from 2012 to 2017 President of the Republic and since 2018 he has been Prime Minister .
