The first broadcast of the second season was from September 24, 2009 to May 20, 2010 on the US broadcaster CBS . The German free TV channel Sat.1 broadcast the first three episodes in German from February 28 to March 14, 2010. The fourth episode to the fifteenth episode was first broadcast in German from March 15 to May 31 2010 to be seen on ORF eins . After the summer break, it could be seen again on Sat.1 from September 5 to October 24, 2010.

Lisbons brother is wanted after he fled the FBI when he was about to be questioned as a witness to a murder. Lisbon and Jane try to find him to get him to make a statement. Jane gets to know parts of the Lisbon family.

Bill Peterson, Abbott's former boss, travels to Rio Bravo to get the bullet Abbott used to kill a criminal from a grave as evidence against him. Above all, he wants to prevent Abbott's wife Lena Abbott from becoming economics minister. Jane learns of his plan from Wylie, who has been monitoring Peterson. Jane, Lisbon, Wylie, Vega and Cho try to find evidence against Peterson for misappropriating evidence to hold something against Peterson.

Three robbers attack a money truck. With the help of Jane, the team finds a bank employee who helped the robbers but does not reveal any information about the robbers. Cho and Vega set out to find the last whereabouts of the bank employee, where he could have met with the robbers. There is a shooting in a diner. One of the perpetrators is shot by Cho, but Vega is also shot. Vega dies as a result of the wound. The robbers have fled to a house and have taken two hostages. Jane has a plan, but Cho and Abbott want to storm the house. When Jane finds out that Lisbon should be there too, he goes into the house himself. He manages to free the two hostages and turn two of the robbers against each other. When they start shooting at each other, Cho and Abbott storm the house and rescue Jane. After Vegas' funeral, Jane tells Lisbon that he can no longer work for the FBI. Lisbon can choose to go with him or stay with the FBI.

A woman and a man are murdered. One medium offers to help the FBI. Through his tip, the FBI found a spot in a forest where several victims of a mass murderer were buried. The FBI suspects that the man himself is the mass murderer.

Jane appears in the media as a clairvoyant to lure the serial killer out of cover. This reports to one of the radio broadcasts and introduces himself as Lazarus. He kidnaps Jane and takes him to a basement room of his house, where Jane discovers the mummified body of the serial killer's father. Jane can manipulate Joe Keller, aka Lazarus, and manages to trigger a gas explosion in the cellar that supposedly kills Lazarus.

Joe Keller survived the explosion and wants revenge on Jane. Jane and Lisbon get engaged and want to get married the day after next. While the wedding preparations get out of hand, Lazarus finds out where the wedding will take place. The FBI traps him there and arrests him. After the wedding, Lisbon tells Jane that she is pregnant.
