With the outbreak of World War I in August 1914, he took over command of the great cruiser Prince Adalbert , with whom he was used in the Baltic Sea. During an operation in the eastern Baltic Sea in July 1915, SMS Prinz Adalbert was torpedoed and badly damaged. Michelsen brought it back to Kiel walking 240 nautical miles backwards .

From August 1915 Michelsen was chief of staff at the overhead line of the eastern Baltic Sea , which from January 1916 was named Commander of the Reconnaissance Forces of the Baltic Sea (BdAdO). In April 1916 he took over as captain at sea and commodore as chief leader of the torpedo boats . In this capacity he took part in the Battle of the Skagerrak . From June 1917 to November 1918 he was in command of the submarines .

At the end of the war Michelsen became Chief of Staff of the High Seas Fleet , briefly Chief of Staff at the turn of the year and in January 1919 chief of the North Sea naval station . In this capacity he was promoted to rear admiral in November 1919 and vice admiral in January 1920.

Because of his unclear position during the Kapp Putsch in March 1920, Michelsen was removed from his post and retired at the end of 1920. He then wrote several papers on submarine warfare.
