Christoph was the son of the teacher at the Johanneum Johann Christoph Schelhammer (* 1574 in Hamburg; † 23 October 1637 ibid.) And his wife Magaretha Rolfinck, the daughter of the rector at the Johanneum Werner Rolfinck (* around 1540 Münster / Westphalia; † 3. October 1590 in Hamburg). After visiting the Johanneum with Joachim Jungius , he moved to the University of Jena at the age of seventeen to study medicine. Here he was taught mainly by his relative Werner Rolfinck . In 1641 he completed an educational trip that took him to Belgium, England, France and Italy.

In 1643 he came to the University of Basel , where he received his doctorate in medicine on July 13 of that year. He then returned to Jena, where he was promoted to Professor of Anatomy and Surgery on August 21, 1643. During his father's visit, Schelhammer, suffering from hypochondria, died in Weimar. In addition, he participated in the organizational tasks of the university. He was dean of the medical faculty three times and was rector of the alma mater in the summer semesters 1644 and 1650 .

Schelhammer married on May 30, 1648 in Jena with Katharina Elisabeth Plathner (born February 27, 1626 in Langensalza; † March 11, 1671 in Jena), the daughter of Hofrat Günther Heinrich Plathner (born February 22, 1592 in Sondershausen; † 2 May 1657) and his wife Martha Hertzog (born December 13, 1596 in Thamsbrück; † November 9, 1653 in Weimar). The later Helmstadt, Jena and Kiel professor Günther Christoph Schelhammer comes from the marriage .
