The baptized under the name Maria Joseph Ernestin Franz Müller was the son of the church and history painter Andreas Müller and Maria Katharina, geb. Sweden (1814–1883) from Düsseldorf. He first learned and worked under the direction of his father Andreas Müller and his uncle Karl Müller . At the Art Academy in Düsseldorf he studied under Karl Ferdinand Sohn , Eduard Bendemann and Ernst Deger , who had a lasting influence on his painting, and was a member of the artists' association Malkasten .

His first independent work was a "Madonna with Child in Landscape", then a Pietà , which the Kunstverein acquired. In the 1860s, the young painter Franz Müller helped his father paint the art hall of the princely castle in Sigmaringen with 24 depictions of German masters for Prince Karl Anton von Hohenzollern . In 1871 and 1872 Müller attended the art academy in Antwerp .

After his return he completed an altarpiece in Kevelaer and painted John the Baptist, Christ and a Madonna in the pilgrimage site. He painted a whole series of pictures for the parish church of St. Cyriakus von Hüls . Franz Müller made a picture of the Sacred Heart of Jesus for the St. Paulus Cathedral in Münster.

After the death of his uncle in 1893, Franz Müller completed the large altarpiece on the subject of "The Church" in the Roman Catholic Church of St. Remigius in Bonn based on the cardboard template. The late Nazarene picture in three parts "The heavenly sacrifice above the altar" shows the enthroned Christ between Mary and John the Baptist at the top, and numerous male figures, the evangelists and other apostles, in the main picture below and in the side pictures. Franz Müller also executed individual figures of church teachers and church fathers for the choir walls of the same church.

In the Catholic provost church of St. Josef in Verden , the choir was painted with frescoes by Franz Müller and Eduard Goldkuhle from Wiedenbrück.

Like his father, he painted mostly religious church pictures, made cardboard boxes for church windows and also a number of portraits .
