In addition to Kingstonian FC , the Cray Wanderers rose from the southern season, while Crowborough Athletic had to relegate last year . The FC Chipstead escaped relegation retrospectively because not enough clubs from the divisions below exercised their right to promotion.

The Isthmian League Cup, the league-internal cup competition in which all 66 teams participated, was held for the 35th time. In the final on Wheatsheaf Lane in Staines Town, Tilbury FC beat Harrow Borough 2-0 and won the competition for the second time - the first title came in 1974 when it was first played.
All 66 teams of the Isthmian League took part in the FA Cup 2008/09 , the 44 teams of Division One started in the pre-qualifying round, the teams of the Premier Division one round later in the first qualifying round. A total of three teams from the Premier Division survived the fourth qualifying round and thus reached the first main round. There, Sutton United (0: 1 against Notts County , League Two), AFC Hornchurch (0: 1 against Peterborough United , League One) and Harlow Town (0: 2 against Macclesfield Town , League Two) all three remaining participants of the Isthmian failed League to clubs from the professional camp.
At the FA Trophy 2008/09 all 66 league participants also started, with Wingate & Finchley only one club in the northern season reached the first main round, where the team lost 1: 3 to Farnborough FC (Southern League Premier Division).
