Johann Conrad Werdmüller was the only son of Salomon Werdmüller and his wife Margarethe, née Bertschinger. After the early death of his father, he grew up with his sister in an orphanage. After school he did an apprenticeship as a lithographer with Friedrich Oberkogler. At the end of his apprenticeship, he copied the large cycle of paintings in the cloister of the Töss monastery on behalf of Ludwig Schulthess .

After 1838 he continued his education at the Munich Art Academy and with the Swiss copper engraver Samuel Amsler . After 1846 he worked for two years as a freelance copperplate engraver in Paris, after 1848 in Zurich.

On the occasion of a substitute at the industrial school, Werdmüller discovered his talent for teaching in 1853. After two years of teaching, in 1855 he was given a teaching position for figure drawing at the preliminary course at the construction school at the newly founded polytechnic . He kept this professorship for 35 years. He also worked at the secondary school for girls and at the University of Zurich . In the 1870s he was appointed senior teacher for life at the industrial school.

Johann Conrad Werdmüller was married to Maria Anna Maiser, who died in 1873. He died at the age of 72 while visiting his married daughter Friederike Clementine.
