After attending the Elementary School and High School of the Colegio de San Agustin, the son of the Deputy and Governor of Bukidnon Province , Jose Maria Zubiri , began studying agriculture at the University of the Philippines (UP) in Los Baños in 1986 and graduated Graduated in 1990 with a Bachelor of Science (BS Agrobusiness).

Subsequently, between 1990 and 1995 he was managing director of the family company Zubros Agri Incorporated and then until 1998 head of the legislative staff of his father, who was a member of the House of Representatives at the time and represented the third constituency of Bukidnon.

After his father did not run again for the House of Representatives in 1998 and was elected Governor of Bukidnon, Juan Miguel Zubiri succeeded him as a member of the House of Representatives and represented the third electoral district of Bukidnon for three legislative terms until 2007. His older brother, Jose Zubiri III, succeeded him as MP .

Subsequently, he was elected in the elections of May 14, 2007 as a candidate of the Lakas - Christian Muslim Democrats (Lakas-CMD) for a six-year election period as a member of the Senate , where he just won the last of the twelve Senate seats to be filled. However, a lawsuit in the Philippines Supreme Court was dismissed. Pimentel then submitted a protest to the election commission, which prompted Zubiri to file a counter-protest. Meanwhile, on November 17, 2008, Zubiri was the youngest politician in the history of the Philippines as Majority Floor Leader leader of the majority faction in the Senate and held this office until June 30, 2010. In the Senate of the 15th Congress , Zubiri was chairman of the committees for Cooperatives as well as for the environment and natural resources. In 2011, the election officer and the former governor of the province, in which the votes were allegedly counted incorrectly in 2007, issued a statement that massive election fraud had actually occurred at the time. Subsequently, on August 3, 2011, Zubiri resigned as senator, but admitted that he had never cheated or asked others to manipulate the election for him. On August 11, 2011, Aquilino Pimentel III was declared the rightful winner of the 2007 election by the electoral commission and sworn in as a senator four days later.

Zubiri is also involved in numerous other organizations and is, among others, the former president of the Rangers Association of the UP, the Amateur Boxing Association (ABAP) and the Paglaum Foundation.
