The steampunk action series tells the story of the fate of a young technician and the people of his city in a post-apocalyptic Japan ravaged by a man-eating monster-producing virus.

During the industrial revolution in feudal Hinomoto ( 日 ノ 本 ) a virus breaks out and turns infected people into kabane ( カ バ ネ 'corpses'). The Kabans are aggressive, undead, and very strong. They can only be killed by piercing the glowing heart, which is protected by lead, or when an important part of the body (e.g. the head) is completely removed. Most weapons like the Bushi ( samurai / soldier) steam rifles are not effective against the Kabane.

On the island of Hinomoto, people built train stations like fortresses to protect themselves from the Kabane. With the help of steam locomotives ( Japanese 駿 城 hayajiro ) people can reach these stations and exchange goods. One day a train full of cabans crashes into Aragane station and the city is overrun by them. The young technician Ikoma uses his penetrator ( Durch ラ ヌ キ 筒 tsuranuki zutsu ), a weapon he developed to defeat the Kabane , in this attack . He manages to kill one of them, but becomes infected in the process. However, he finds a way to stop the virus in his body and thus becomes a Kabaneri ( カ バ ネ リ ): half human, half Kabane. Together with the talented Kabaneri fighter Mumei ( 無名 'nameless'), who is a guest at the station with her master, they save themselves together with other survivors on the Kōtetsujō ( 甲 鉄 城 'Iron Fortress') train to go to a safe place drive. But most of the people are suspicious of the Kabaneri, as the Kabane are a great danger to them. The leader of the guard, Kurusu, wants to kill them. Princess Ayame stops him because she trusts the Kabaneri and their help. Ikoma can also help the Bushi develop better weapons against the Kabane.

When they get to another train station that was overrun by Kabane, it becomes apparent how helpful the Kabaneri are in combat. Here they meet a collection of Kabane, which in a kind of black smoke form a huge, dangerous being that is controlled from its center and is difficult to defeat. People gain trust in the Kabaneri, even if they have difficulty controlling their strength and have limited stamina. They also depend on human blood for food. But since they help protect people, many in Kōtetsujō donate their blood to them. Arrived at the next train station, Ayame asks for provisions and support for the onward journey. The people of the train celebrate Tanabata and soon the son of the shogun arrives here : Biba. He had been violated, but is now successfully fighting Kabane with the crew of his train. Mumei calls him brother and used to fight with him, but Ikoma is suspicious because Biba is cold and ruthless. He suspects him of having made Mumei a kabaneri and of having taught her his belief in the survival of the fittest. But Ayame agrees to continue traveling with Biba, who is on the way to the Shogun's train station.

Biba is not allowed in at the next train station. Ayame is supposed to ask for admission with her husbands and Mumei. But Biba tricked her and, with Mumeis' help, had his troops and his train storm the station. He lets one of his subordinates turn into a black smoke through a serum. Kabans are also attacking and devastating the city. Biba sees this as retaliation for the Shogun's fearful action against the Kabane. He takes the crew of the Kōtetsujō prisoner and drives them to the next train station, that of the Shogun. On the way there, the prisoners attempt a rebellion with Ikoma, but that also fails because of Mumei, who apparently kills him. But Ikoma survives and travels after the train together with Kurusu, who is also separated from his mistress. At the Shogun, Biba lets Ayame pretend to have captured him. He comes before his father, whom he infects with the virus and causes chaos. Biba's troops attack the city and release Kabane in it. But Ikoma and Kurusu have also arrived and face Biba. Mumei is turned into black smoke by Biba and Ikoma can also be given the serum that should make him stronger. He can win the fight against Biba and give Mumei the counter-serum so that she can go back to normal. Biba also secretly gave Ikoma the counter-serum, so that he too returned to normal when he left the burning city seriously injured on board the Kōtetsujō, with its crew and the remains of Biba's men.
