Nienhaus trained as a pharmacist and ran pharmacies in Blankenstein and Elberfeld from 1863 to 1874 . In 1874 he went to Zurich to study chemistry at the Zurich Polytechnic . He briefly ran an albumin factory in Neuss and then settled in Basel, where he took over the Löwen pharmacy in 1877.

After the development of the textile industry in the border triangle triggered the development of the chemical paint industry in the Basel area, there were immediate complaints about the pollution of the Rhine and its tributaries. River fish were an important food and fishing was an important industry. As early as 1877 there were complaints from the Baden communities of Kirchen , Märkt and Istein about water pollution in the Rhine . In 1883, the Swiss federal authorities commissioned Nienhaus to investigate the waters. The report he produced was also based on experiments with live animals and showed the severe pollution of water by industry and the harmfulness of sewage. However, he did not see “a comprehensive risk of Basel's industrial wastewater for the fish in the Rhine”.

From 1883 to 1907 Nienhaus was a lecturer in pharmacognosy and pharmaceutical chemistry at the University of Basel. Nienhaus "offered a course with internship for prospective pharmacists in the rooms of his own pharmacy", from which a teaching assignment for the mathematics and natural sciences department of the philosophy faculty later developed.

Nienhaus was a member of the Swiss Natural Research Society and the Central Association of the Swiss Red Cross . He was made an honorary doctorate from the Faculty of Philosophy (Dr. phil. Hc).

Nienhaus was a member of the federal commission for the drafting of the Pharmacopoea helvetica III and IV and a member of the Basel sanitary commission. He was also a member of the Grand Council of the City of Basel .
