After the war, the museum was subordinated to the Ministry of Agriculture of the Philippines and from 1951 to the Ministry of Education.

The current organizational structure was introduced in 1988 with new disciplines. On February 12, 1998, President Fidel Ramos signed the National Museum Act of 1998 (Republic Law 8492), which introduced the National Museum System, which allowed centralized control of the activities of the individual museums under the direction of the departments of the National Museum of the Philippines.
