Nea Anchialos was founded in 1906 by refugees from Anchialos (today: Pomorie ) and Burgas in Bulgaria. The city is laid out in an almost completely rectangular grid-like plan. In 1912 it received its recognition as a rural community (kinotita).

On April 20, 1943, the town was badly damaged by the Italian occupying forces and on April 30, 1954 by the Sofades earthquake with a magnitude of 6.7 to 7.0 on the Richter scale .

In 1955 the place was connected to the national power grid. In 1997 the villages of Aidinio and Mikrothives were incorporated and Nea Anchialos was raised to the status of a municipality (dimos) .
