Weissenbach gave up his seat on the National Council in 1874 after he had been elected General Secretary of Centralbahn and therefore relocated to Basel , the company's headquarters. Nonetheless, he remained politically active and was elected to the Grand Council of the Canton of Basel-Stadt , which he presided over in 1890. From 1888 Weissenbach was president of the Central Railway. He turned against the shareholders by speaking out in favor of the nationalization of the railways. For this reason he had to resign in 1896.

Shortly afterwards, Weissenbach entered the federal service. Federal Councilor Josef Zemp mainly entrusted him with the task of buying back the private railway companies and preparing the establishment of the state-owned SBB. In 1901, the SBB Board of Directors elected Weissenbach as the new company's first general director. He held this office until 1911. Weissenbach published several railway law and political works as well as studies on the history of the canton of Aargau.
