Johnson was selected for NASA's 17th Astronaut Group in June 1998. From 1998 to 2000 he completed his basic training. He then became technical assistant to the director of the Flight Crew Operations Directorate (FCOD). As part of this activity, he worked on the Shuttle Avionics Cockpit Upgrade, the redesign of the cockpit displays for future Space Shuttle missions. In 2001 he moved to the space shuttle department and supported the crews of the STS-100 and STS-108 missions . He also worked on the Columbia crash investigation and was the astronaut's representative testing the impact of the foam chunks on the wing edge.

Johnson's first space flight took place in March 2008. He was the pilot of the STS-123 mission , which brought the ELM-PS logistics module , which is part of the Japanese Kibō module, and the Canadian robotic hand to the International Space Station . On August 11, 2009, Johnson was nominated for the STS-134 shuttle mission . The launch of this last mission of the space shuttle Endeavor took place on May 16, 2011, the landing on June 1.

Johnson left NASA in August 2013.
