MacGyver helps his former school friend and now professor Zoe Ryan find the Temple of the Holy Rose, an archaeologically significant place created by a certain Ambrose. In a medieval building in London, which houses a torture chamber, they find three sceptres, which are important for the further search. Ryan's rival in the search, the criminal Erich von Leer, steals the scepter and kidnaps Ryan. MacGyver lets von Leer face his death on a torture table with a swing ax.

MacGyver escapes his division by the swing ax. In Weymouth he frees Zoe from the power of von Leer and his followers and he appropriates the archaeological artifacts again. Meanwhile, Zoe's superior helps von Leer to find the temple. This is in Cherbourg , where MacGyver and Zoe arrive first and find the sacred rose, a giant ruby. The sceptres and the other artifacts, placed in a certain position, generate a laser beam and reveal a cave in which the temple is located in miniature. Finally von Leer dies due to the laser beam and the cave is buried.

The criminals Deagan and March shoot their accomplice. Before he dies, he passes on part of a plan to find valuable jewelry called “Black Belt” to the Phoenix employee, Sophia Ross, who then flees from the men. MacGyver is looking for Diana and is supported by Diana's dog Frog and Frank Colton, who is looking for the jewelry. Because Deagan and March eavesdrop on Diana's phone calls, they can take control of her and let her give them the plan. MacGyver and Colton finally overwhelm the gangsters in the Expo area and get the jewelry back.

The Phoenix Foundation acts as a mediator in Geneva in peace negotiations between two previously warring states. Yanif, President Habad's security chief, is against Habad signing the agreement and therefore wants to have Habad shot. MacGyver thwarted this, but Yanif and the police wanted him to be an assassin. Student Lisa helps MacGyver treat his injuries and protects him from his discovery. He learns of a planned bomb attack on Habad through a statement from Yanif overheard by Lisa. After MacGyver has overtaken the cable car gondola, in which Pete and Habad drive to the place of the contract signing, on a motorcycle uphill, he is able to thwart the demolition of the gondola.

MacGyver coordinates the material and organizational aid of the Phoenix Foundation for a hospital in Bangkok that mainly treats Asian-American mixed-race children. Vietnam War veteran and bounty hunter Jesse Colton also arrives there to meet his former Vietnamese wife, who dies before he arrives. He learns for the first time that their son Willie emerged from their relationship. This enables American stolen goods to be stolen from the hospital, including a dialysis machine that he accidentally made. The three of them track down the fence and get caught in their captivity before they free themselves, arrest the gangsters and retrieve the device.

Murdoc, a professional killer, is wanted by the organization Insidiously International Kill , for which he has previously worked, because he has not completed his last assignment. In order to blackmail him, they threaten him with the death of his sister Ashton, who they have captured. Murdoc guides MacGyver to him and moves him to let him help him free Ashton. She is being held in a men's club that is currently having a Halloween costume party and is said to be executed at midnight if Murdoc fails to show up. Before MacGyver and Murdoc free Ashton from the electric chair, they walk through the "Valley of Death", a room with loud self-shooting systems and a snake pit. The Chinese student Mei-Jan, an acquaintance of MacGyver's godchild Su-Ling, arrives in the US to publish a video of the Tian'anmen massacre and to continue the work of the Chinese student movement of which she is a member. A Chinese contact tells them to the Chinese from the Chinese consulate, who are loyal to the line and from whom he is blackmailed. As a result, she is captured by them as a counter-revolutionary in the consulate, where she refuses to disclose the required fax numbers, which belong to the Chinese students. This tells MacGyver that Roxy had previously had a nervous breakdown and that Carla was at a loss as to how to deal with Roxy's psychotic neuroses. MacGyver discovers an inconsistency in Roxy's medical history and determines that Roxy is long dead from an accident and that Carla has assumed Roxy's identity because she falsely blames herself for Roxy's death.

A wooden statue of Mary is stolen from a church in the run-up to Christmas. MacGyver and Pete look for the person responsible. They bring the homeless woman Carol to the Challengers Club, which threatens to close due to a lack of money. The club director, Cynthia, now feels so overwhelmed with work that she wants to quit. Carol moves the teenager Breeze, who wants to leave the Challengers Club because of disappointment, to return to the club, to support Cynthia and to attend a Christmas Eve. During the performance, Carol leaves the sum of money that Cynthia needs to save the club. Finally the statue is found with a scratch on the hand, just like Carol has.

MacGyver dreams of himself as a cowboy in the Wild West, as which he puts down his gun after four years. In the Saloon in the city of Serenity, he first met Penny Parker and Jack Dalton, from whom he bought a ranch. Pete Thornton, owner of the neighboring ranch, claims the ranch as his property and hires gunslinger Murdoc to evict MacGyver. Shortly afterwards, MacGyver's black ranch employee Billy Colton is shot dead by Murdoc against Thornton's will. Thornton becomes remorseful and supports MacGyver with Dalton in the fight against Murdoc. His pocket knife protects him from being shot by Murdoc. When he wakes up from the dream, the same knife is inexplicably with him.

The Phoenix Foundation runs a program that aims to reduce early school leavers. MacGyver works as a mentor to the youngster Tony Milani, whom he praises as talented and convinces him to go on to school. Tony's father takes him out of school and lets him work on his construction site. After Tony learned of construction defects there, which the foreman wants to cover up and which lead to the fear of an imminent accident, MacGyver uses his help to restore the document proving the defects. Although they can no longer prevent an accident on the construction site, they can save the father who is trapped under a concrete beam.

In the northwest of the USA, large areas of forest are being cleared to sell the wood. Environmentalist Amy Chandler, a school friend of MacGyver's, charges the loggers with murdering a man who was about to find out that more trees were felled than allowed. MacGyver helps her gather evidence and investigates that lumberjack boss Foxworth is illegally diverting timber for export on behalf of Yakuzas . Finally, MacGyver manages to save Amy and her husband Jack from being murdered by the Yakuza and to arrest Foxworth.

MacGyver helps his friend Maria to continue the search of her murdered father - an archaeologist - for an alleged gold treasure of the Incas in the Peruvian Andes . The two of them and the mountain guide Ramon, whose father was also murdered, are in the middle of the fighting between an army unit under General Diaz and the rebels under the man Enrique. The three treasure hunters are mistaken in their initial opinion that Enrique was responsible for the murder of the fathers. In fact, it's Diaz and his death squad . Under their supervision MacGyver finds the hiding place of the treasure, which turns out to be made of grain instead of gold. Finally, the three can overwhelm Diaz and his men.

The father of MacGyvers and Jack's friend Jenny Larson is murdered by the money launderer Henderson because he wants to take over the Larsons horse farm. Henderson washes money for drug lord Lucky Charly, which he gets by manipulating horse races. MacGyver, Jack, Pete, Jenny and the FBI stage a Henderson-competing betting manipulation center on Henderson's bill to convict Henderson of the murder. MacGyver appears as the computer freak Dexter and Jack as Lucky Charly. The plan finally succeeds, although the real Lucky Charly, who appears in the meantime, threatens to endanger him.

Phoenix scientist Dr. Lang has developed a device called ERMA, with which the drug search on the high seas can approach their submarines undetected by smugglers. Criminals blackmailed by drug cartel members and driven by Dr. Lang's lovers are listed as stealing ERMA so that drug smuggling can run smoothly. They also kidnap Dr. Lang and try unsuccessfully to murder MacGyver after he is identified as an undercover agent. Finally, MacGyver can stop the criminals from messing with ERMA and Dr. Long to flee.

MacGyver happens to meet the chaotic, Mozart-enthusiastic woman Lulu, whose friend, the violin player Izzy, is kidnapped by crooks. They demand from Lulu to exchange for Izzy the Stradivarius violin, which once belonged to Mozart and which Izzy had bought without knowing its value. Together with Lulu, MacGyver goes to the meeting point with the gangsters. After a number of incidents, MacGyver and Lulu manage to get Izzy back and prevent the gangsters from escaping with the violin.

Former steel mill owner Travers wants to kidnap the daughter Lisa of investment banker Eric Woodman in order to extort money from him as compensation for the shutdown of the steel mill, which suddenly laid off many workers. MacGyver, a friend of the Woodmans, with the help of Ingrid and the police, determines that Travers is the blackmailer. Finally, he can get Lisa released and her father to agree to reopen the steel mill.

Acting as a jury member on a murder trial, MacGyver illegally leaves the jury hotel to investigate the crime scene, an intersection. He speaks to an eyewitness who calls herself a bird lady, and through her finds the murder weapon. The statement of the bird lady also exonerates the accused black. MacGyver is removed from the jury for his offense. Sandra Masters, who commissioned the murder and is the lover of the husband Wyatt of the murder victim Lisa, also has the bird lady murdered by Lisa's murderer. With Pete's help, MacGyver reveals that Sandra commissioned Lisa's murder in order to have Wyatt to herself, and arrests Sandra and the hit man.

MacGyver thwarted the theft of an Egyptian art object by Egyptian diplomats and fell into a coma, while his grandfather Harry had been in mortal danger for several hours following a heart attack. MacGyver meets Harry in his subconscious, who wants to take a ferry to the afterlife, which symbolizes death. While MacGyver's life is in danger in reality, the ship's crew tries to prevent him from leaving the ship in the dream. Locked up with Harry, he explains to Harry that he has come to the ship to say goodbye to him. While the reanimation succeeds in reality, he escapes - after saying goodbye to Harry - the ship, which leaves with Harry on board. In reality, Pete has the Egyptians arrested after MacGyver's tip; besides, Harry has since died.
