The NSC Marathon was created in 1902 from a merger of the Berlin TuFC Hohenzollern in 1890 with Arminia-Urania Neukölln, and initially played under the name Neuköllner Athletikklub Marathon 1902. In 1926, the marathon merged with FC 1921 Berlin and subsequently functioned as Neuköllner SC Marathon.

Until the end of the Second World War, the club did not play a prominent role in Berlin football. After the dissolution in 1945, there was no immediate re-establishment in the form of a sports group. It was not until 1950 that the NSC Marathon was re-established and for many years it operated in the lower local football of West Berlin . Only in 1959 did the SC Marathon gain promotion to the Berlin amateur league , in which the Neuköllner only narrowly failed at SC Tegel , and then relegated again together with the BFC Meteor 06 .

At the end of the eighties, the NSC reported back to higher-class football. In the season 1989/90 Marathon rose with the SC Gatow in the football league Berlin . The highest West Berlin league was able to hold a marathon with a 14th place and was incorporated into the newly founded Oberliga Nordost from 1991 , which the Neukölln team had to leave after two seasons with 1. FC Lübars . In the Berlin State Football Cup , the NSC made it into the final for the first time in 1991, but lost 3-0 against Türkiyemspor Berlin . In the associated qualification for the first main round in the DFB Cup 1991/92, the Berliners lost 7-0 to the eventual cup winners Hannover 96 .

Until 2000, the Marathon SC was active with mostly secured midfield places in the Verbandsliga Berlin , and by 2015, after relegation, the club sank back into the lowlands of Berlin local football. In 2015 a planned merger with the BSV Hürtürkel failed .

At the end of the 2018/19 season, the 1st men's team was able to celebrate a promotion for the first time in 29 years. The last ascent was in the 1989/90 season. Within this period of time, the club had to take six relegations. Currently (season: 2019/20) the Neukölln SC Marathon 02 has only one U-13 team in addition to the 1st men.
